I don't believe Ive seen this mentioned anywhere yet, so I figured Id remind those who know, and inform the newbies who don't know.
Ive heard people who have applied various lag fixes complain that their phone slows down over time when opening apps. This "fix" i am about to mention is really easy and can help anyone not just those who have problems with an applied lag fix.
If you open Rom Manager and use Fix Permissions, wait for it to finish, then select Reboot to Recovery, and wipe Cache, and then go to Advanced Settings, and wipe dalvik cache, then reboot normally, your phone will hang at the Galaxy S bootscreen for a few minutes, it might take a while because it is rebuilding the dalvik cache, you should notice things running smoothly again and apps opening quicker.
Hope this helps anyone out there!

No, wiping the caches shouldn't affect your installed apps.
And all the same, if you still worry about it, just run a nandroid backup before you wipe the caches, then if you run into any issues, just restore, or advanced-restore only your data partition.

So not a big deal cause I have replaced my update.zip with the clock work reboot update.zip and can reach clockwork still by "reinstalling packages" but I tried this fix and now can't reboot into recovery straight to clockwork through rom manager cause it says something to the effect of
E: can't reboot cause file /cache/update.zip missing

Not exact but obviously there was a vital cached update.zip that was used in order to reboot directly into clockwork through rom manager.... Any idea on a fix? Think it would be unwise to just reflash clockwork through rom manager again to recache the file? Would anything else be effected like possibly overwriting my past nand recoveries? Thanks guys/gals for any help on this one.

yes, your missing the update.zip that unzipps itself to run clockwork. So yes flash the update.zip again through rom manager.
I just creates the update.zip file so it will not do any harm.

EDIT: Immediately after re-booting, it definitely seems smoother and snappier - thanks again for this. I was wondering if I should do something like this, but didn't know what, because I'd flashed Eugene's Vibrant6 and a lag fix and then restored to my pre-flash nandroid. I thought the phone's performance was suffering after all that, and I definitely found this tip helpful, so really appreciated!
Hey guys I get "Android is Updating" "Optimizing Apps" Window on Every Boot, just for a Few Seconds, It didn't use to do this, has anyone experienced this, I'm Running Hydra-H2o ROM and Siyah Kernel?

Mine only does this when I install a new app to the /system directory and reboot. As you said it only lasts a few seconds, nothing to get worried about.

Sounds like it's a boot animation.
OP, does the "Android is Upgrading" occur after the boot animation or as part of the boot animation? I doubt it is a boot animation as I have had it before, and it is standard, just not after every boot. Are you changing something in the /system/app directory or flashing a new mod? These would trigger an "Android is Upgrading" message.

Check your roms specifications .
With 42 posts you can ask in the rom thread .

It could be your cache or delvik cache is being cleared. Do you have something like a cleanup cache program running.

I've wiped all caches, it still does it...
Try to install ultimate kernel cleaning script before you flash the rom.

Thats what im talking about, when I wipe cache/delvik cache and when I reboot, the phone as to rebuild the delvik cache, hence andriod is upgrading. Never did it under gingerbread but i think its par of the course for ICS.

I have it and I've Used it , but will give it another try, now that Siyah 3.2.3 is out!
Tried it super script and flash new kernel, didn't work, will try when the new rom is out

It isn't the dalvik cache being rebuilt that causes the "Android is Upgrading" because I just wiped my davlik cache as a test, and just a longer boot animation. I see that Hydra H2O is also an AOKP based ROM, like HydrogenICS, so I don't know, depends on the build version. Anyway, nothing to get annoyed about either. Just post on the developer's thread and see if anyone else has the same problem. Also, it isn't kernel related because I use Siyah Kernel too.

I have same issue.... on every boot i get "Android is upgrading" window with Starting applications, i dont get any Optimizing applications, just Starting... for a sec or two... Didnt find the solution yet i also went and reflash same rom over with no success, only thing i didnt do is format /data partition since i cant be bothered to install all apps again....
edit: i found this since im runing stock XWLP9 with siyah krnel it might be it... however im sure i didnt have it few days ago...

The thing is it didn't do it when it I did the clean install, it did it after the phone was completely set up...
Had a good think about this. Back in the days when we were all on gingerbread. We would install a new firmware and have to wait 10-20 mins for first boot," building the delvik cache, etc ". Prompting some noobs to think they were in a bootloop and pull the battery. ICS boots faster after first install," building aplication list, delvik cache, etc", can remember it stopping have way through to ask for data roaming to be enabled. After that, whenever we clear cache/delvik cache then reboot, it has to rebuild cache again. Only this time as a Andriod is upgrading message.

I found out what caused this message for me... It was Titanium Backup odex file. So you can do two things, you can remove and then install again Titanium Backup or go in to /data/app and remove TB odex file and reboot phone....

Just FYI : This can be caused by modified ODEX files (maybe you've used some sort of patcher to remove ads, etc...) Simply remove all the modified ODEX files and you're done.

Where do I find the ODEX files exactly?
I'm having the exact same problem - I get "Android is upgrading - starting applications" every time I boot my phone. I've got a Galaxy S I9000 running CM9 stable I haven't modified any ODEX files (not that I'm aware of). I just uninstalled Titanium Backup but I'm still getting the same message.
I tried to locate the ODEX files using ES File Explorer but I can't find them. More specifically, I can see all the .odex files for the system apps within the /system/apps folder (I don't think I should touch those though, right?) - but when I go to the /data/app folder to look for the user-installed apps, there are only .apk files in there and no .odex files at all. Are they kept somewhere else?
And if I do find where they are kept, then what? Should I just delete all of them? Is that safe?

Now im wondering whats with the data os stores in images.
I dont know which apps stores what and where.
If i swap rooted romimages - can i be sure there wont mess someting or a lot up?
If i use something like Titanium Backup, wont it copy crap from old to new image?
Is it better to reinstall the apps from hand after upgrade from 4.05 to 4.06??
And whats with gmail accounts, other accounts, caches, etc ...?

If you use archos.ext4.update files (eg. 4.0.5->4.0.6) there should be no problem, dalvik-cache is wiped during update.
However if you want to change Android version (Honeycomb->ICS or the other way) it is strongly recommended to do a full wipe, there were important changes in the way system handles databases (not to mention that some settings are not present or have different names)

Rather not, TB has option to "migrate system data between incompatible firmwares" and it works fine. However all possible crap present in app data will be untouched

It doesn't matter, data structure is the same.
upgraded to ics without wiping dalvik cache (dont know, hadnt the option however)

it showd on first boot updating applications, counted and there were nothing at 30 percent ca.
Had to force reboot my archos, then it counted to 50 percent of my apps, then again a freeze.
Had to to this for times, or five times, then i got in first start wizard.
The total count of apps differred every time about 10 apps more or less at every reboot.
Strange.
The same as i updated from 4.0.4 to 4.0.5
Perhaps i should do a full format before updating and instll all my apps again and work through all apps my settings again?

I get what i get if i download these rooted roms, and sometimes it is only an image file and a kernel and a ramdisk. However till now it was so.
What i downloaded last time was so an update file.
But there i assume you have to start it somehow from the old rooted firmware?
p.s
Is there a possibility to examine this images and updates before real flashing?
Or to extract special files from there?
Are these ext3/ext4 images to open with winimage e.g. or to loop mount in linux for example?

It's perfectly normal- dalvik-cache is beeing rebuilt (ICS shows "updating applications"), freezes during this and differences in app count are also "normal" (happen always on mine Gen9, app count- how many apps have to be processed)

Just copy the image (unzipped!!!!) to the root of storage and reboot. Kernel will do the rest.

Only real flashing is done for official firmware updates (.aos files) and custom kernel. Archos.ext4 (or archos.ext4.update) file does not modify anything, it's just a file.
If you want to examine contents do

in linux, files are ext4 images. I didn't use Winimage so I can's say anything about it. However changes between images won't tell you anything unless you a)decompile files or b)know where and what to look

Recently allot of random images popped up in my gallery, and i don't know how to get rid of them, because they point to a System folder. Here are some examples:
/System/etc/mrg_default_forms/ this is the common rood, followed by:
-MyGuide/MyGuideBoard/Initial/02/res/dreawable/
-ConciergeBoard/card_forms/birthday_noti_no_contact/res/drawable-xxxhdpi/
-QvoicePlus/sms/
Can anyone help me get rid of them without rooting my phone? it's not that i don't want to root it, but i don't want to lose the warranty.
If you need more information please let me know, i appreciate any ideas.

Have you tried factory resetting and wiping internal storage? Those might be thumbnails or some app might have created this crap. Make a backup of ONLY those folders / pictures which do not lead to that path.
