Need more information in order to answer this question.
1. Are you rooted or are you running completely stock?
2. If you are rooted, which ROM are you currently running?

Well you may be getting ahead of yourself. Froyo-based ROMs have a built-in capability to move individual apps to your SD card. What version of KF are you running? If it's something recent, then go to Menu/Settings/CyanogenMod settings/Application settings and checkmark "Allow application moving".
You don't have to flash any zip for this. That would be for the "old" style of Apps2SD, which although not impossible to use with Froyo ROMs, requires some advanced steps that's honestly a PITA and not worth it in my opinion.
Note that not all apps can successfully be moved to the SD card, and you should not move any apps that have widgets you want to use, because if you do the widgets won't be available in the Widget selection screen.
To move the apps, go to Menu/Settings/Applications/Manage applications and select the app you want to try to move. After a slight delay, you'll see a screen with the option to "Move to SD card". If it fails then it just doesn't work with that particular app, press the back button and try it again with another.
There are apps for easier handling of moving apps in Froyo. There's one on the market I would have recommended but it recently (through an upgrade) became a crippled pay app so luckily I still have the old version.
You can use Titanium Backup to try to move all your apps to your SD card, and then you can go back in to Manage applications and move the individual apps that have widgets you want to use, back to the phone memory.

I just flashed the newest Workshed gingerbread rom (2.4). I came from 2.1 which is where I first started putting apps on my SD card. In flashing 2.3 I did a full data + dalvik wipe, flashed rom and flashed gapps per instructions. So there's the history, now to my question:
I'm trying to restore all my apps and those that I moved to the SD card in 2.1 are still showing up in the .android_secure folder on my SD card (as viewed on my computer) but not showing up as available apps on my phone. What I want to know is if I can restore all my apps from that folder or if I should just re-install all of them, which isn't a huge problem it would just be easier to restore and I'm lazy lol. Also, if I have to reinstall the apps, should I delete the ones from 2.1 that are in that folder?

This is confusing. 2.1 doesn't have native Apps2SD like Froyo and Gingerbread (2.2 and 2.3) have. The Apps2SD available for 2.1 ROMs use a separate partition on your SD card, not the .android-secure folder, which is only placed there by Froyo and GB (or yourself).
Do you have a nandroid of your old ROM from before you flashed GSB? If so, nandroid GSB and then restore your 2.1 nandroid and use Titanium Backup or My Backup off the Android Market to back up and restore your apps. If this is too painful without buying the pay versions of those apps (more useful, in TB you can do a batch backup and restore of all your apps instead of one at a time), then yes you should reinstall your apps manually. TB or My Backup will also backup and restore your apps' data, though, so you wouldn't have to re-enter all your apps individual settings.
Additionally, in the future, you should use some method to wipe the contents of the .android-secure folder when flashing a new ROM or a new version of a ROM, unless you are attempting a flashover (not wiping data, just wiping Dalvik cache), which is at least 50% of the time not completely successful (some things may not work correctly).
You can delete the folder manually, or...
There's an app called ROM Manager on the market. GSB (so far) also includes it. If you choose the option to "flash" the ClockworkMod Recovery from ROM Manager, it will not actually overwrite Amon RA (assuming that's what recovery you use currently), it will allow you to load CWM Recovery from Amon RA by choosing (in Amon) to flash "update.zip", which ROM Manager places there after following the above steps.
The reason I'm detailing this is because CWM Recovery, when you choose it's Wipe Data/Factory Reset option, also wipes the contents of the .android-secure folder, and Amon RA Recovery does not. Also, using the ROM Manager method, you can still keep Amon RA Recovery on your phone, so you can have the best of both worlds.
I meant worksheds GSB version 2.1 sorry. Yeah I'll definitely follow your advice to clean up my .android_secure folder for next time, I broke down and re-installed all my apps already and set up Titanium backup so I don't have to do that again. I just wasn't sure whether or not I should delete the contents of that folder or if I could recover my apps from it. Thanks for the help!

So I'm pretty sure im not the only one who has asked but after searching i couldn't find a guide that helped explaind how to actually make one.
Is there a guide that helps me make a custom zip to flash favorite apps that i always install after a flash. That way i can flash my favorite apps with out the need of a data connection.

You should only restore data from sense to sense or asop to aosp. Not from one to the other. You can install apps with titanium with or without data. I highly recommend you never restore system data. It has a habit of screwing **** up sometimes. And as to your first question. It would be fairly straightforward to build a flashable zip with any apps you want. Actually what I did was use a cwm backup and used it to create a flashable zip that I can restore. I just named it update.zip and choose apply update.zip from recovery and I'm back up. If you build up a ROM how you like it. The way you want it to be on every flash I can convert it for you. Just need to zip up the backup and pm me a dl link for it. Then u can have your own flashable custom ROM.

1) When I'm looking for Edify syntax to clarify I have it memorized correctly, I usually google the terms, Edify syntax android and you'll find there are tons of guides on how to write the Edify syntax which operates an update .zip file.
2) Good question. I'm sure you could copy this setting file to your sdcard. Whenever you needed to, you could probably copy the settings from your sdcard back to the /data partition. Be aware that going from Sense to AOSP there *might* be issues, but if everything works, you copy over one file and it stops working, should be easy to figure out what caused the issue.
3)If you're restoring 3rd party apps from one ROM to another, usually 3rd party apps will work. These are basically .apk files all stored in /data/app. You can also manually do this by copying the /data/app directory to your sdcard, switch ROMs and then copy the apk files back.
If you're also interested in keeping the 3rd party app settings, they are stored in /data/data . Copying back this directory is slightly different than copying back the .apk files as the Android package manager assigns user and group permissions to the /data/data directories which need to match the apk file.
If you modify the user/group permissions to match the new assigned permissions via the package manager, there shouldnt be any problems!

Having troubles with my GSII. Need to flash a new ROM but I don't want to lose all of my contacts, messages etc. so which ROM's won't wipe the data on the phone? Or will any ROM work once I don't wipe the data manually from CWM? I'm on an old build of a Gingerbread MIUI ROM, but would flashing an ICS ROM work fine?
Need to do something - it's the last straw before I bite the bullet and buy an iPhone 4S (saving myself €680 in the process).
Backing up in CWM shows "Error while generating MD5 sum!" when it's nearly complete, backing up to the internal SD card as when I try a normal one it comes up "Error while backing up boot image" straight away. Going out to buy a 4S at around lunch time if it doesn't work so I need help quickly.

it is very simple to backup your contacts/call logs/data/apps with MIUI backup, if you are moving MIUI to MIUI
it is strongly recommended to wipe your data before moving from GB to ICS.

Well then I guess I'll flash a GB ROM so. What's the solution can I ask? I'm getting a continuous boot-loop, so unfortunately I cannot back-up via MIUI Backup.

MD5 checksum error of CWM of the MIUI roms is a known issue,
solutions are:
1) flash a siyah GB kernel from CWM and reboot to its CWM and make a back up,
by default backup will be stored to external SD, make space for atleas 1.5 gb (depends on your apps size, if only few apps 1 GB is enough)
if above also is giving same treble, use the second option which worked for me nicely..
2) Download ROM manager, falsh CWM version from thata, reboot recovery from Rom manager from there make a Backup..
CWM will not read the Backup from External SD by default move your backups to internel backup forlder of Clockworkmod.
then you dowload the latest GB version MIUI, either form XDA or from MIUI sites and flash from CWM, again flash Siyah

if you are on GB version try only GB version, any GB will do....

Please go and get out of my thread. Thanks. Mis-interpretation at its finest. If I wanted to just go ahead and buy the iPhone I would, but I don't. It's the last straw as everything else I've done has failed. You can't deny that they're the most reliable phone there is.
bootloop is the result of launcher & Themes, when I tryed to change themes I got FCs and bootloop on reboot, only worked was factory data reset and flash the same ROM zip from CWM...
but you are concerened about your apps & data, by flashing the siyah I dont think resolve bootloop issue but you may be able to make a back up from its Recovery...
since you have no access to interal SD now, copy to external SD and select kernel zip from install zip from external SD card. i hope it will work..
otherwise you will have to flash Tar version of the Siyah kernel form ODIN in download mod

Thanks. Yes. I hope to just backup with Siyah. I'm currently transferring all 19GB's worth of data on my SD card to my computer in hopes that it will show up with space in Finder. This will take a while.

Also I do have access to it. But only through "external SD" in the internal files.
I don't have an SD card adapter so I can't use that.

Quite a lot. Maybe it came across as a little rude, but there's no denying that iPhone's are the most reliable smart phone on the market. Most Android phones need you to root/flash to get the most out the system, with iPhone's this isn't the case. I know they're not the best phone on the market, which doesn't delight me but I'm contempt owning one. Knowing that something is not likely to go wrong - leaving me without any of my precious data.
With my SII all that happened was the phone died, and then all of a sudden it started boot-looping, after working fine for about a month (had a similar problem before).
Not happy about being trapped into Apple's eco-system, but if that's what it takes to have a reliable phone with superb battery life then that's what I'm going to do. And once there is a jailbreak for the 4S on 5.1 I'll be doing it ASAP.
Anyway; flashed that kernel to my phone. Worked a treat, and the whole back-up was successful (changed my CWM to a touch version too lol). Thanks a lot ZACQ8.
Here's hoping that flashing a new ROM will work smoothly. If so I'm going to sell it, get the $$$, bring the 4S back (I've got 14 day cooling off period) and try out the One X.

Quite a generic name for a piece of software, and does it work without actually needing access to the phone in an 'off' state? As still getting boot-loop meaning I've no chance of getting into the phone.
I expect it to not work very nicely with Mac OSX though. Really sounding like an Apple fanboy, eh?
Also, the ROM I'm looking for (quite specific) has to be 2.3 and a non-wipe ROM. Currently downloading 'XWLA4 by TugaPower'. The non-wipe version, let's hope.
Successfully flashed that ROM, getting FC's when trying to enter my contacts. So then went into CWM, tried to restore my old backup but it's saying: "MD5 mismatch!"
How exactly do I fix this to be able to flash my backup of my previous ROM?

On my phone SDCard, (not the external) I have a folder, \clockworkmod\blobs that is 1.3GB big and has 2300+ folders in it. I went looking for what blobs are & they seem to be code parts. I have used CF-Root from Chainfire and I think that installed a CWM - are these files related to that or can I delete them?
I'm running the latest JB leak DLI5 and CF-Root, other than that, there's ROM TOolbox Pro but I don't see why that would have cwm files. I did have another clockworkmod (it gave a better Recovery menu so if anyone knows which it was I'd like to know ) a while back but have reset/wiped prior to flashing JB.
Those blobs are your nandroid backup, if you delete them your backup will be gone.

The blobs method is the newer way in which cwm makes the backups.. The backup folder contains the links to the actual files in the blobs folder.. So only the files which have changed between two backups are saved in the blobs folder.. It is the smarter and efficient way of backing up..
However if don't want this to happen.. You can change the backup type to tar from blob before making the backups.. If you are using touch recovery..
Cwm automatically frees up space or deletes the redundant/unnecessary files before every backup..
Moral of the story.. Don't touch the blobs..

Touch Recovery - is that the one in ROM Manager? I located the download I had used before - it was RM and has the CWM Touch flash option so I figure it was that I used before.
Back on subject, now that I have changed by phone, I plan to do another Nandroid. From the replies, if I don't care to keep the old BU, I can remove these ones and run the nandroid BU and it will re-create the blobs with all my new system/apps/etc?
(I'm trying to keep the phone as clean as possible so I figure I might need to remove the old Nandroid files before making one that backs up my current setup?)
You will find the touch recovery 6.0.1.2 in the original development section . You will have to flash the recovery via odin. Don't delete the blobs.. Just go boot into recovery and go to backup and restore.. From there delete the backup your want to remove.. Cwm will free up the unused space on next backup.. Or I believe the is also an option to free up space there..
But if you had made the earlier backup using non touch recovery 5.x..You will have to use this recovery to delete your backup.. As touch version will not see this backup..
Don't delete the backups manually.. Or if you want to really do it just delete the backup folder from clockworkmod/backup.. Don't ever touch the blobs..

yes you can flash that zip as any custom ROM..

You should use your applications to backup your messages / settings etc. if it is supported.
You need to create a folder named 0 in root of the virtual SD card and move all your contents under 0 folder.
Of course you need to flash the ROM with a compatible kernel..
After installing the new ROM, I've tried to restore the data that I backed up using TWRP but it didn't work.
Now I want to go back to the stock rom and I tried to restore my last backup but it's stuck on the htc splash screen.
I believe I need to fastboot the stock boot.img file but I don't have anywhere, where can I get it from?
Now I'm in a very desperate situation. I've been searching for a stock boot.img file so I could restore back everything.
I thought I found one, I used fastboot to flash the recovery.img file and then went to recovery to restore my backup
now all the data has disappeared ! no restore files etc !
what shall I do?

recovery.img is not kernel (boot.img).
Flash TWRP recovery image again and hopefully you will find your backups... Never tried such funny things, so not sure ...

can you please tell me where I can find both the kernel(boot.img) and twrp.img ?
and do I use the same process to flash the twrp.img file?(e,g fastboot boot twrp.img)?

ps: I found the twrp img file, I used the latest version 2.5.0 and flashed it using fastboot but it didn't work:/

If you did not format /data partition in recovery, your data should still be there, but it sounds like there's something messed up with the /0 folder on your virtual sdcard, created due to multi user feature of android 4.2.
I suggest you chose a rom you'd like to try, flash the correct boot.img (kernel) for this rom, and then install rom using "adb sideload" command.
You should then be able to find your previous sdcard content on your phone using a root explorer and if necessary move it to the right sdcard folder for your android version:
Android 4.1: /data/media/
Android 4.2: /data/media/0/
if it's in the right place you should be able to backup your data to your computer, where it is safe while you can try whatever rom pleases you.

I already made a full backup before trying cyanmod and just to be sure I saved the folder of the backup inside my pc; however I can't fiind the stoch boot.img file that I need to flash it back to stock rom.

put the cm 10.1 in your phone. your bootloader has to be unlocked, you must be rooted, and have a custom recovery, everything so far ? next what i do is i go into bootloader flash the boot.img then go into recovery and flash the rom and gapps.Use hassons toolkit to flash the cm 10.1 boot.img.

I can't push my files using adb sideload
fastboot devices works in bootloader
but when in twrp I activate sideload and then from the pc I try to use adb sideload to push files ,it says no device found
adb devices shows an empty list.
It worked only once at the beginning but not anymore

Ok, I managed to isntall cyanmod again but I can't find my previous data, all pics,music and everything is gone.
I didn't format the data so it must be somewhere but can't find it.
I can see any folder called 0 or 1 in the data folder
PS: FINALLy I managed to restore my last backup, all the settings and apps seems to be fine the backup retained all the settings, apps,messages etc.
however I lost all the music, pics etc.
I didn't format and I remember someone mentioned that they might be somewhere else, where can they be? as I can't see any path called data/media
there's a "data" folder in the device but is empty

It should be on the root of your Virtual SD card - as it was...
However if you backup normally - music etc are not backed up.
If there is a 0 named folder in root of your VSD - check there...

yes there is a folder called "0" in the following path /sdcard/0
but is empty . I mean it has all the folder names (e.g music,dcim) but all are empty.
in Addition: If I check how much free space I have in my phone ,it says 55.6GB ,so its sort of emtpy :/

You must use a file explorer with root function and you actually have to grant superuser access for it, otherwise /data folder will be displayed as empty. As i said if you did not format /data partition in TWRP, your data should still be there.

ah sry, didn't read that. then it's most probably deleted... you can still check your /data/media/ folder with a root explorer, but it seem your data is gone...

Can someone tell me if there's a way to do a complete backup that includes media as well?
I'd like to try to cyanmod because ive lost all my data anyway, so what is the best way to restore all my apps,messages,contacts etc. once I've installed cyanmod?

The only way to backup your virtual sdcard is copying the content to your computer.
So you're now back on stock rom or any rooted rom?
If you're rooted you can backup your apps and app settings with Titanium Backup, without root you should try Helium - App Sync and Backup. For messages you can use SMS Backup & Restore and the Contacts app has an export function.
After you made all these backups, copy all the content of your phones internal memory to your computer, so these backups are safe.
Then you can try any rom you want, copy back the sdcard contents and restore your backups.

These sort of backups seem to be a headache. The only good one seem titanium backup ,which I believe has the batch option but you have to pay for it; i heard is worth it.
I am back to my original rom,which isn't stock(i forgot that I had a custom rom lol) but revolution.
The app that you've suggested are very specific, for example I have kik,viber etc and these don't have a backup functionality-will I be using titanium for them too? does titanium do a full backup of contacts and messages as well?
