Use root explorer and go to system/app. change to read write and delete youtube.apk
Download the attached apk on this post and then change name to youtube.apk and paste it on system/app (make backup first of original)
overwrite and set permissions to rw r r
I did those all, what you mentioned but still it's not working, so I went back to the previous version.

I am also using xNXT 6.0 and it works for.me. Put the apk in System/app with correct permissions and reboot. Then go into Settings->Xperia and it should be there. But you have to be in a Nordic Country for it to work.
