Not sure but you could try Widgetsoid 2.x and see if their "Lock Screen" toggle will do it
I think LightFlow can disable the LED when docked/charging.

None of them will let you turn off the leds and leave the clock on but it was worth a try thanks for the suggestions.

Oh, you want to use the clock while it's docked but you want the screen to dim? I don't know about that because I don't have a dock but you could probably find an alarm clock app that has that feature.
+1 for Gentle Alarm
Just would really like the menu home back and search leds to turn off while in the dock at night.

Your phone is fine. Somebody posted that the firmware for this phone controls the led lights incorrectly/differently than others, so apps like the one you used, light flow, etc won't control it correctly until they are changed to be compatible.

I just figured out what color each setting truly was (green is red) and I assigned what I wanted to be red, as green. Works for me

Xperia U colorful light problem

I have a problem with the colorful bar of my cellphone. I configured the light to turn on pink but she turn on pink first and later blue and red, I want only the pink light, what you think is the problem here?
The other question is for the intensity of the light, is lower than first day, how can I return to the factory light intensity?

There is probably an app that you have set to not show notifications in the status bar but has a pending notificaiton. Had this with my GroupMe app.
