Any reason why I can't send a .jpg through the stock messaging app ? If I try to send it through file explorer or the aosp gallery the mms/sms option isn't even there. Any ideas?

I know I was having problems downloading (some) APKs from the browser before installing "Download All Files" from the Android Market. Not sure if this works with BT also, but its worth a try.

Is there some way to have my attachments automatically download in my sms? Sometimes i do not check my texts right away and there will be a option for me oi download the attachment when i do get to it but 99% of the time it expired and i can't get the attachment recovered. I am using the stock messaging program, maybe that's the problem?

You could try just getting the apk and odex file (if there is one) from the /system/app directory and copy them to the same place with the same permissions, but, I would have thought that there would be libs that are needed too, possibly even something in the framework itself.

When I save my mms pics it goes to the downloads folder. Is there a way that I can change the destination folder??

At what point are you facing the problem.?
And try Blueftp from play store. Its quite easy for handling transfers.

rename the file to .jpg before sending, and change back to .apk afterwards

Thats a security measure on stock(based) ROMs. Just change the extension to anything (.zip,.jpg) and after receiving change it back to .apk
