Anybody out there know of a program that allows you to import a PDF file, make notes using a pen, and then save it with the notes still there. The program that does do it the way I need is UPAD but unfortunately it isn't for Android. Any help would be appreciated!
I personally use this ezPDF Reader it has free hand option, so you can take notes, and a bunch of other features. There are a couple of other apps that can do the same, but for me ezPDF is the best.

Adobe Reader, EZ PDF Reader, and Repligo Reader are all very good.

For a free alternative, I use an app just called PDF Reader (found here) which is quite simple, but quite fast, especially on massive documents.

I agree with both of these.
The best thing is to download a few, try them for yourself and get rid of the ones you don't use.

can it read pdf? i found it can read epub with good interface but not pdf.
BTW, I tried officsuite pro+ , polaris office , ezpdf and adobe reader.
I found that the interface of both adobe reader and polaris office are good.
the ezpdf is a bit buggy when you accidentically add some annotations to the pdf.
If the pdf file is quite large , say 1xxMB with both text and image, the polaris office loads quite fast and ezpdf is so-so.
The UI of ezpdf is a bit old and you really need some time to learn it. Once you learn the way ezPDF use, you may feel it's good. Personally i don't like it too much even i bought it.

Adobe Reader is pretty good. And now you can add even your own notes (even hand written notes) within the PDF makes it quite good. The Adobe Reader works really fast if you are dealing with big sized PDFs e.g. I had a scanned copy of a book which was like 200MB. While the other readers struggled, the Adobe Reader was faster and was of a better performance.

I use ezpdf. Its a nicely done app.
I use the Kindle app and really like it for PDF files.

I have ezPDFreader pro. it is effin sweet. it will even read out your documents aloud. you can change voices, read speed, and more.

Too bad the B&N Nook app is missing To my knowledge it's the only app that comes close to Kindle on webOS (featuring a two-page layout and page-turn animations)

FB Reader
Coolreader - small, unobtrusive, configurable, easy switch from day to night mode, reads epub. Free software.
I'd like to know this as well. So far I've tried:
Mantano reader (this is the best option for reading books in PDF format, but no support for mobo files)
Cool Reader has the file support, but I'm not a fan of how it feels. It's not bad though, it covers all the main features you'd expect.
Moon Reader: This has the potential to be THE app, but there's one extremely annoying aspect to it: the screen turns off while you read. It's incredibly annoying and pretty much unusable to me because of this.
FBreader: no external card access = fail
So...what other suggestions are out there? Too bad Google's Play Books won't let you import your own ebooks.
edit scratch my complaint about Moon Reader. The option to leave the screen on is in Misc Options. Guess that's my new fav for ebooks now

To read i think Moon reader is the best one, and to buy... i really don't know, but i think amazon should be the best one
I highlight and underline, etc alot on pdf's. The Note works well for this while in Polaris but when I go to print, those annotations don't print - only the original pdf.
Is there a solution to this? (using PrinterShare premium for printing btw. It is set to print color.

If you import the pdf into Snote and the print it from there if will show your annotations. However, I don't Know if it will save Notes and I know that Once you export a pdf from Snote that you can No longer highlight or underline text using another app although you can still add notes. I think that smote renders pdf text as an image rather than text. So highlight and underline then add Notes the import to Snote and print from there. A little roundabout but if works and Snofe is the best for inputting signatures

Tey ezPDF for annotation. The best app I've used and should print with all of your mark ups. Also, if you can find a copy of Polaris office 5 it will exporf as text, not an image. This allows for easy edits in other apps.
