Can you elaborate your question?
Take another rom cwm zip as a base
Change the contents using 7zip
Then change the updater zip carefully according to changes u made using notepad ++

Rather than rom zip, take a CWM zip of mods ,place whatever you want in respective folders.

It is clearly written in the instructions - "Flash kernel in zip only". So, download the zip, and look for the kernel in the zip.

You can use SPFlashTool to make a copy of the ROM you have installed, just the same way you would do to get a copy of your stock ROM

Open original rom with WinRAR or 7zip, overwrite the boot.img file with the kernel you want to add, flash the rom.

If you have a boot.img and system.img I'm pretty sure they would need to be extracted to make a flashable zip. Just throw them in a kitchen. If you don't have linux try Ricky kitchen or someone has modded dsixda kitchen and called it cygwin kitchen, meaning you don't have to install a virtual box. Ricky is windows based anyway
