Is there any way to flash the AOSP apps to replace the Samsung stock apps either through CWM or Root Explorer?
One thing I did was I tried just replacing MMS. apk and Omacp.apk but it would freeze and then close after i tried to open a conversation, so just replacing the apks don't seem to work.

The Samsung apps require the Touchwiz framework, the AOSP apps require the AOSP framework. Running one on the other would likely require some significant modifications to the apps or framework files.

ok so when i want to input apps into my rom (system/app) they force close
and when i add them to (data/app) they also force close
i understand im suppose to put the lib folder in the apk into a certian folder for each app
that i can find in data/data/, can you guys help know how can i know the name of that
folder

If you have FCs on your phone, try to wipe cache (and Dalvik cache) in recovery mode first.
To install apps, you do not need to copy the files into special folders.
Just click the apk file and select install.
The app will install from apk file automatically, if there is no "old" version installed and all required things (access, other apps, phone model, etc.) are available.
If you are not sure about installed apps, just check in settings menu: Settings > Applications.
Or use an app like Titanium Backup to manage your apps (+ app data).
oh please, im not a noob, i know how to install apks, i need to pre include them in my rom,
certain apks, for example "ChatOn", when i install it normaly it will work with no problem,
but when i put it in system/app it will force close when i first start the phone
the same goes with data/app

I have been trying to theme my current installed app's icons using 7zip. i know i want to do this way coz i'm on honami stock launcher which doesnt support iconpacks.... So i can change icon successfully on playstore app apk using 7zip drag n drop replace way, but then after reboot playstore wont open/force close. ( changed in data/app/com.android.vending-1.apk icon. Then i wiped dalvik cache and fixed permissions. So it opens and but it appears like previous version in UI and when i open second time it upgrades to latest version and stock icon back
But i edited the latest apk in data/app/... So any way around this... i know this is strange way of doing it and you may ask?? but i want to keep stock laucher and theme icons .... any help appreciated...
Here I mod stock service.jar from z3 to Superuser Mod. But I need test, I don't know its work or not because I don't have z3.
I put .jar files from this post, and I follow this guide.

note:
- make backup, reason: if your phone butlove (bootloop)
- push manual, but u need deleted odex file of services.jar -> services.odex.
- make permission then reboot.

Bug with dit,bugs in maps with street view, when you click on picture of the streetview of the point selected on the maps, Google maps force close ......when back tout stock service bug disapear.....

try move to user app a streetview and google map via link2SD.
solve!
I found directly my solution!xposed was updated!so the new package résolve the Sony bootloop,i'm on 690 rooted with advanced stock boot v2 ,i fix the mount problem with the PC adb module fix,and still odex, i just install xposed apk ,boot in recovery flash the new package ,boot,optimisation normaly, i install all my module(gravitybox,greenify,yourtube,sejai xposed module,auto mode 20p),soft reboot by xposed itself ,do all my settings in all module(the most important its super user option on sejai module),reboot normaly,......and it's good!!!auto mode....super user .....gravitybox...bref!:cyclops:it's all good!

You can install difference signature sony apps, from other phone series.

thanks OP for the efforts. its risky of bootloop if something gone wrong during installation of this.
for noob like me, i recommend to use Luckypatcher. u can uninstall the app after patching. easier & risk free. must be rooted tho.
im aware there is xposed module for this but i just not prefer 3rd party injection to my system
I have succesfully changed some icons stock apps to marshmallow ones
This is not a big change but hey it's something.
v1 includes:
-Music Player
-Internet Browser
-Messages
-Calculator
-Video Player
Im not sure it will work on every case because it will add the apk but wont delete the old one so if a app afer flashing is not seen anywhere delete the old apk of that app in system/app or system/priv-app depending on the app
Flash it using recovery like TWRP
Make sure to make a back up
