You will have an issue with the wifi modules.
Which kernel are you using and which (If any) wifi modules have you flashed?
Also, have you unlocked your bootloader?

It worked the error I found out to be was the latest flashtool version doesn't have these files in X10 folder in devices folder of flashtool but older versions of flashtool had.I copied them and pasted in new version of flashtool in the same folder and it worked

I ve had the same problem once.
I didn t thinked much just re-rooted it.
u can also try rebooting your device or cleaning cache partition and davlik cache thru cwm.
Already I cleaned up but still not working which means I have to reroot it did I have to unlock bootloader once again?

It depends on rooting method... but I think once bootloader is unlocked u don t have to unlock it again.
just re root it and if your bootloader is unlocked it will stay unlocked for ever unless its locked again and did u upgraded you phone this might be the reason for root loss
No I did nothing

What exactly do we see in the screen capture?
Just press ALLOW.
use superSU is a great option. just install and allow superuser(your old junk) once to update binary with SuperSU and let SuperSU handle.the job well.
