ok here it goes.
I flashed a 4.2.2 rom after backing up CleanRom. the rom was broken so I wiped everything and restored my cleanrom backup.
now In ES file explorer shows all my SDCARD stuff in /sdcard/0
so i copied everything into /sdcard
now in TWRP, My /sdcard location shows a couple folders but my stuff isnt there. but when I boot back into the system, its all there in ES file explorer.
with android 4.2.2, twrp will recognize your files in data/media. I noticed this when trying to restore a backup.
I have the same issue, only it involves my TWRP backups. I can see them in the file explorer in recovery, but when I got to restore, they're not there. I'm running stock 1.26.502.12 with Android 4.1.2. Needless to say I'm pretty annoyed....
So what i just did was transferred all the files i wanted over to my comp, wiped the sd partition then transferred back. TWRP saw my backups immediately. Try that to see if it helps.

My Nexus 7 device. Flashed PA 3.0 using TWRP. I used a backup to restore the previous rom. Made some Titanium backups. Reflashed PA 3.0 and Gapps.
THe data kept for user access under sdcard disappeared. Seems like it was erased and replaced with a fresh set of new folders and little bit of data that PA just made. Checked storage space and about the same amount of data/memory is still used up on sdcard. Checked around the directories below sdcard using file expert and couldnt find it. Used TWRP to look around the directories and found all my data in /data/media
Tried to move it to /sdcard but it fails.
Tried to move it in file expert but only a few files s moved. File expert doesnt seem to recognize any of the files in /data/media as having any data, ie there is 0 bytes on each file and all folders become a 0byte file and not a folder.
I can still see the old data i want but how do i retrieve it safely?

I need your guys' help. Somehow I messed up my installation (Play store crashing, can't see SD card directory in the files browser etc.).
Goal:
All I want to do right now is to copy my SD card files from my N5 to my desktop (Mac) so I have all the settings and backups and then wipe the whole phone and start fresh, subsequently restoring app and settings.
I can see my SD card directory within the TWRP file manager, also my Nandroid backup, which I tried restoring (I don't know if you have to wipe anything before doing so), but after well over an hour turned the device off.
I read somewhere that there is a pull function to copy files from phone to desktop (see here: http://stackoverflow.com/questions/17629889/android-adb-pull-file-on-desktop). So I tried adb pull sdcard/ /Users/myusername/Desktop/android but it says "command not found"
Question:
What am I doing wrong and how do I copy the important stuff over?
Note: I have a N5 with TWRP custom recovery, unlocked bootloader.
I have my original g3 backup and a CM12 backup, both on my SD(which twrp can read) but when I selected restore from external SD, nothing shows up.
Use the file manager option in twrp to see /sdcard/0
I had an issue where a rom i flashed kept moving my storage contents into more another 0/ folder so I ended up with /sdcard/0/0/0/0/allmyfiles
If you are comfortable with the linux commands you can mv the twrp folder back to /sdcard/0/twrp or I think the built in file manager will let you long press and move a folder.
Not sure if this is your issue, but I had problems on the 2.8.1 build of TWRP on another device. Apparently it has problems with external sd cards that are formatted as exfat. The backup will succeed, but will be deleted later. Downgrading to the 2.7.1 build fixed it. Again, this was on a different device, but might be the same issue here.
I've rooted, installed TWRP, and made a backup. Now I want to copy the backup to my PC.
When I plug the device into my PC the TWRP folder does not show up in the device's storage or any subfolders.
I looked on the device itself using Root Explorer and ES File Exlorer, and I can't find it there either.
Ditto for TWRP's built in file manager.
Yet if I choose "Restore" I get the option to restore from my backups in a folder called TWRP\Backups\
The space is definitely being used up by the backups because the internal memory (16GB version) is nearly full.
Is there a way to get the TWRP folder to show up?
Yes i had too this problém. You must have something like Root Browser, that can access to /data folder. Go to /data/media/0 and you see twrp folder. I dont know why it cant be visible in /storage/emulated/0...

What does not work
Making screenshots, making OTA (error message when trying to download dat), viewing internal storage with Astro
History: Start condition: Phone has run Lollipop, been unlocked, unrooted, TWRP installed. Phone has been encrypted
OTA downloaded Marshmallow update to SD, force closed all apps and rebooted
Mobile stuck in recovery (TWRP). TWRP could not access SD card. -Comment: It seems that the phone needs the stock recovery for OTA
Finally got TWRP accepting the SD card by formatting it with SD formatter tool but could not get anything work.
Wiped storage with TWRP (for clean install)
Flashed boot.img and recovery.img from Marshmallow RIO-L01C432B340CUSTC432D001. (all flashing done with fastboot). Tried to update system via dload folder. Update failed at 5% (right after checking files and starting update). Phone goes in endless boot loop.
Flashed system.img of Marshmallow above. Phone goes in endless boot loop.
Flashed revocery.img and boot.img of Lollipop version above.
Tried dload folder method. Fails immediately.
Flashed Lollipop system.img. Phone boots w/o asking for encryption key.
Wiped Cache with stock recovery.
All .img files where extracted from update.app with HuaweiUpdateExtractor with profile 'unkown (worstenbrood)'.
That's basically where I am. I hope I didn't forget something important.
Could be something easy like missing directories. Could be something tricky like partitioning or access right issues.
After about 16h fiddling around with the phone I can hardly thing clear anymore.
Any hints are highly welcome.

It appears that the phone can't acces SDCard0. SDCard0 and many other directories show up as empty in ES File Explorer. I guess Astro tries to show the data directory or SDCard0 instead of root, which can't be accessed either (--> Astro shows nothing). Connected to PC via USB internal storage shows only two folders: Pictures and system. There is some preloaded content in these directrories, but no changes can be made.
The parition 'data' itself seems to be fine, because apps can be downloaded and updated (folder 'app' is working correctly). So it seems to be some access problem of specific directories of the partition 'data'. Which is pretty strange.
I made a clean install of Marshmallow (that did not work) and a dirty flash of Lollipop.
Edit:
I swiped everything with TWRP exept external SD Card
I installed Lollipop and this time access rights are fine.
It can store screenshots, it can store OTA data.
OTA still fails. No clue why, but I guss that's another story.
