Below is why I'm confused, and why the storage just doesn't add up. It's either that, or I'm just a retard.

2. What is the difference between /0 and /legacy?
From what I can see they hold exactly the same data, but 2 copies of it in 2 different locations.

So is it just a case of root explorer being confused, thence confusing myself?
Now when I check the filesize of /emulated, it is shown as 4.09GB
When I check the filesize of /sdcard0 (/0), it is shown as 2.04GB
Also, even if that is the case, this still doesn't explain why Android doesn't see about 4GB of my internal memory, or doesn't list it in the breakdown.

Forget the whole 0 vs legacy thing. It's not relevant.

Yeah I've read it, and get that it doesn't always see some random files. It just really confused me since my brother's S3 doesn't have this issue.
Why can't things be simple like in the good old Bravo days

It just never will be that simple.
But to sum up, /data/media becomes /data/media/0 when you upgrade to 4.2
In /data/media you should only have 0, legacy and obb. Anything else there (eg /clockworkmod) will take up space but not be reported in storage menu. Thsi data shouldn't be here so with root explorer, move anythign in /data/media that isn't 0, legacy or obb into where it should be (0)

I completely brain-farted with the whole storage, bit.. and forgot you access the sd-card from /data now.

Yes actually, many older recoveries still probably see /data/media as the location of /sdcard, so nandroid backups may end up there instead of /0. For example, often you end up with /data/media/clockworkmod instead of /data/media/0/clockworkmod. Some recoveries have a setting to change the location to /data/media/0 (Such as Philz recovery)
Because the Settings > Storage > sdcard shows the space free and used for /data as "sdcard" but only looks in /data/app, /data/data and /data/media/0 to get the breakdown of what is using the space, you will find that anything just in /data/media will show aup s used space, but the breakdown of apps, pictures, media etc will not show these files so it appears that they do not add up.

Yeah, it's usually CWM that does it. Not sure how newer ones manage.
I do recommend you try Philz recovery if you haven't already though. Its CWM but massively enhanced. You can toggle whether it uses data/media or /data/media/0 too.

Firstly, hardware manufacturers see 1 KiloByte as 1000 Bytes. So they see 16 GB as 16x1000x1000x1000
However software more accurately sees 1 Kilobyte as 1024 Bytes.
So take your 16x1000x1000x1000 then /1024/1024/1024 and you get 14.9 GB or 14.9 GiB as the hardware industry have forced software to show a true GB.
Ok so then you have 2 GB for Android ROM, 1 GB cache and some aside for /boot, /recovery etc... yeah, you're left with 11.25 - 11.35 free space

I have flashed custom roms 3-4 times and I sincerely feel that when I wipe/factory reset, all the memory has not been wiped. I have attached my storage screenshot on my i9300 (international s3) running in pacman rom jb 4.2.2. It doesn't add up. Where are the remaining memory? Interestingly, when I went BACK to pacman from stock it remembered the wallpaper that I had. What is the use of a wipe then?

how do you wipe? from recovery? that doesn't clean the internal sd.
if you flashed 4.2, your internal sd is now in /data/media/0, and before it was just /data/media.
so your internal sd contents from 4.1.x are still there in /data/media, taking up space
Oh.. Ok, thanks... Now is there any method where I can truly wipe out EVERYTHING and start fresh? Something like right out of factory, but only with custom rom? Btw, thanks for the quick info...
use Megawipe.it will wipe everythimg, so you'll need to flash a rom right after it

This did the trick, now I am able to see all 11gb of internal storage. The process was also quite simple. A must do step for every room change.

I make my memory card as internal memory but my phone still use phone memory.

Internal /sdcard is 11.35 GB but it is shared with /data so both /data AND /sdcard use that 11.35 GB
All you have done is swap /sdcard with /extSdCard, but apps still go to /data so that 11.35 GB still gets used.

To break it down (simply), your internal memory consists of:
/system partition - Where the ROM goes
/data partition - Where your Apps and settings are stored
So all (user) apps install to /data/app and all the basic app data (settings) goes to /data/data (as do your rom settings such as Which ringtone, alarm times etc)
Usually /sdcard is an external Micro SD card. But here, Samsung have made the internal memory 16 GiB in size. So in the /data partition, they have put /data/media which is also your /sdcard.
Android looks for /sdcard and it is "redirected" to /data/media.
What you have done is swapped the mount point for /extSdCard (external sdcard) and /sdcard. So when android looks for /sdcard, it is "redirected" to you external sd card. When android looks for /extSdCard, it is "redirected" to /data/media

I flashed 4.3 update, and noticed that I dont have my pictures, search in sdcard and there is any of my files, but... free space is exactly the same, i made a scan using disk space for examinate space structure and appears lot of used space, my files, as system space, more han 6 gb, but I cant access it,

I'm stupid, I knew that FAT32 doesn't support reparse/symlinks
Bugger. This all relates back to a KNOX issue AFAIK, 0 meaning default user, so I can't effectively link even if I wanted to.
vold.fstab between both versions is identical so the coding is internal within either the framework of some other system file....deep deep within the depths of smali land where I never wish to venture.
I'm wondering if busybox can overpower what RootExplorer doesn't support with a blatant symlink no matter what? hmmm

Yes. I know you're going to tell me to use the search or google, etc. But believe me when I say I have tried a lot already.
I'm getting this error when I try to install or update almost every APK on my Android. SOME will install or update and I can tell you there's nothing to do with file size. The storages seem to have plenty of free space, apps install smoothly when I factory reset my phone, but after a few days I start getting this annoying error.
I'm running the latest Nightly build from CyanogemMod for LG p720h (Yea, it's not stable and I know I should expect some... erm... bugs). It's Android 4.1.2.
I know the Internal Storage is emulated and have tried many many many fixes I found in this very forum and all over the internet. I'm a game developer so I know a few things about adb shell/logcats but couldn't find/understand anything analizing those during an APK install. I can provide logs, etc.
Can anyone help me find out how to solve this problem? Any idea of what's going on?

Is because your phone doesn't have enough ram(storage for apps) to hold those apps. If you have an sd card you can use AppMgr III (App 2 SD):

You can move apps to either internal or external storage

I was able to install this app but it didn't work, it says the primary external storage is emulated. The Storage manager says it has 548mb free space on my internal storage which should be plenty.
And even if I uninstall an app 50mb big I can't install other apps, even if they're 1MB or less. I don't think it has anything to do with "real" available storage.

apps don't use internal storage, they use a partition inside the internal, which is why you dont get all the storage on the box.

It's not related to log files too, I can't even find the log folders.
Just flashed it the other day. Why is my other so high? I just installed the apps that I normally install. I have the ROM file saved on my phone. Should I delete it?

"Other" is anything on internal storage that doesn't fit the description of the other categories. The ROM alone is probably a GB or more. Also did you make a Titanium backup, or nandroid? Those take up storage, also.
I like to keep a known good ROM or nandroid (but not both, as that is excessive) on internal storage or removable SD, in case anything goes wrong I can restore with one of those (although you can pretty easily get it on the phone or SD if needed, so its just for convenience). But aside from that, its not necessary to keep the ROM zip.

I have a nandroid of my stock. I just deleted it and other went down to 8gb. I asked someone with the same custom ROM and his other is only 5gb.

Did you outright delete the nandroid, or at least move/copy to your computer or SD first? You have 17 GB free, so unless you make a copy, discarding backup data for the sake of unneeded space seems like a poor trade-off.
Do you understand that flashing a ROM does not wipe the internal storage? So anything you saved there before the flash is still there. Unless you choose the option in recovery to wipe storage, which will then of course cause you to lose any personal data stored there (backups, photos, etc.).

The nandroid is in my PC now. Forgot to mention that. I'll dig deeper into my phone. I don't really care about the extra storage space but if it's something that I can just delete then I do wanna delete it.

There are various apps to look at storage, but I find that one to have a cool and useful interface:

It visually shows you how much space a folder is taking up, and you can then tap on it to drill down.

Wow this a really nice app. Thanks for being so patient with me I really appreciate it. I'm not a brand new android user but when I had one before my ex took care of all the stuff like this. That's why I'm still needing help in some areas because I switched back to iPhone after my my touch 4g.
Can I delete the ROM file that I downloaded since I already flashed the ROM?

No worries, we were all beginners at one time. For the most part, just passing on what I've learned here; and the coolest thing about XDA is that its a community where members help each other. In fact I only came across that Disk Usage app after another XDA user suggested it.
