First time I upgraded to ICS was via PC Companion, but i didn't like it so I flashed a ST25i GB ftf on my ST25a (excluded baseband)..
Now i want to flash a ICS ftf to root+CWM and try GB-Rocks rom, but Flashtool (last version) don't recognize it!
Also PC Companion says I have the latest firmware, so I can't update.. Repair option works, but when trying to flash it stops..
What should I do?

Download latest. 100 official ICS rom.. flash it via Flashtool...AND if you want to root it.. first flash. 10 kernel root it with flashtool then again flash. 100 kernel

No!!! Actually you can flash stock Sony kernel (only) on Locked Bootloader

If you're locked, then you must never flash GB Rocks. Because that ROM never really works well with Locked and WiFi will probably never works.

DON'T USE ON XPERIA U, XPERIA P AND OTHER XPERIAS. KERNEL FILES PROVIDED ARE ONLY FOR XPERIA SOLA!!!
This is the same method used by naruto20007 in [Root - Locked Bootloader] Xperia P 6.1.1.B.1.54 so thanks him, i've only packed the two kernel ftf files for sola.
This works with LOCKED and UNLOCKED bootloader
I assume that you are running 6.1.1.B.1.54 firmware
You need:
1. Root_with_Restore_by_Bin4ry LINK
2. 6.1.1.B.1.10 and 6.1.1.B.1.54 stock kernel ftf files LINK
3. Flashtool LINK
INSTRUCTION
1. Flash MT27i_6.1.1.B.1.10_KERNEL.ftf with Flashtool and reboot
2. Root using Bin4ry's method
3. Flash MT27_6.1.1.B.1.54_KERNEL.ftf with Flashtool and reboot
After flashing the 6.1.1.B.1.10 kernel your icons can turn black, don't worry and go on.
If you have unlocked bootloader you can also root by flashing TheBrainsKernel

in the zip linked in the first post you find 2 stock kernel from sony, not custom. I'm on locked BL too and tested on my phone before posting

If you exclude userdata.sin data will intact
If flashing a part other than above file you can retain your data
Flashing kernel or baseband has nothing to do with data

If its all stock than sus should work, did you install all drivers? Did you connect phone properly to the pc? What is exactly your problem?

I would like to revert back to it so I may get OTA updates.
In Pcc it said my phone was already updated.
And I cannot install Flashtool. I tried to use it to root my XU and it never worked.

SUS is Sony Update Service download it and install, open choose your phone and click on update and then just follow instructions on screen of your PC

Yes but I now know what from it was. Its called Infinity Smooth Custom System ROM, and as it says in the title, it was only a system ROM, which didn't require a new boot.img to be fastboot flashed.

I think you can re lock. Not too sure how it works tho. There are definitely guides around tho!
If you're keeping the phone for yourself tho I'd keep it unlocked and just flash cm9. It'll be far faster and smoother than stock

Couple of things.
First of all thanks for all of your help.
Secondly, I am keeping it for myself, but I'm a tad concerned about installing a custom ROM and Kernel.
I have heard of CyanogenMod and apparently they offer a near stock experience. But as Flashtool is not working for me, if I fastboot flash the boot.img then would that mean I could never revert back to stock?

Yea you can always revert back to stock. But I promise you'll never want too. Lol. If you already have cwm then all you need to do is download the cm9 zip and flash in recovery (following instructions in the thread as to what to wipe)
As for flashtool, have you installed all the drivers from the drivers file?

I flashed it back to stock rom, which i can do fine but when flashing to .10 kernal it says it works on flashtool but turning phone on it's still .54
Dude, it's okay mine did that even flashtools picked it up as B.54 but I had flashed C.10. Just open flashtools and try root, if that doesn't work reflash C.10 and use Bin4ary, you'll get there in there end... Xperia U's need quite a bit of persuasion

I am on 6.1.1.C.1.0 OCT ( not rootable)
I try to flash the 4.0.4nu kernel (only kernel.sin and loader.sin)
when it flashes and i open my phone the screen doesn't work! it shows some things but i can't clearly understand what i'm doing.
After that i have to flash again the 6.1.1.C.1.0 kernel (the non rootable) and my phone is useable again.
In 2 words i can't root my phone because the 4.0.4nu kernel doesn't work with my phone...any suggestions?

I would give a try, but it goes black and it appears a message ,saying that home screen has stopped working, at random times and it imidiatelly goes black!

Use some other fw
Root it
Install cwm
Then install xperience lite v3
Its based on c.10 and it is standalone rom....

Try to flash .54 firmware tft through flashtool. Then from here

Download .10 kernel and .54 kernel.
Flash .10 in flashtool using fastboot. Then use bina4y's root metod to root it. When done, you need to install superuser or supersu from market, and then flash .54 kernel and you'll be fine.

MY PHONES IS CRAZY....when i flashed the .10 kernel NOTHING WORKED FINE WHEN IT WAS UNROOTED...when i rooted it with flashtool everything works like CHARM! THANK YOU GUYS ALL

I LOVE YOU! this worked PERFECTLY WELL. MY PHONE NOW WORKS PERFECT AFTER ROOT EVEN WITH 4.0.4nu kernel!
and now it is automatically update to 6.1.1.C.1.0.... Why did this happen? i didn't even flash any kernel!

.54 kernel is not rootable, thats why you have to flash .10 kernel on .54 firmware, then root and flash .54 kernel back.
You can try this metod on .c.1.0, youcan always use stock tft to recovery...
Try flash C.1.0 firmware, then flash .10 kernel only, root it and then try to flash c.1.0 kernel back.
And dont forget to prepare the C.1.0 in advance from this thread

If you update, you loose root...

Look man...everything went OK...i just had to root the phone via flashtool rather than with ANY other program...i flashed 4.0.4 nu kernel, rooted it VIA FLASHTOOL, and then update to 6.1.1.C.1.0...now my phone is rooted and works perfectly well... thank you ALL HERE YOU ARE AMAZING!

Well thats cool when it worked... Did you update C.1.0 via pc companion or you did flash tft with flashtool?

I updated with flashtool...flashed only the kernel 6.1.1.C.1.0 i know that using PC Companion removes the root if you update your phone through it...doesn't it?
Guys i have a problem again!
When i try to copy a song on my phone, some folders that existed at my phone before rooting do not exist now! and i can't copy files from my PC to my phone! any suggestions?
i was on stock ICS and unlocked bootloader.
the i relocked it and update using SUS to JB successfully.
but then i notice that i can't turn on my bluetooh.
