Did you check md5sum after download? Make sure you don't have a corrupted download.

I downloaded it several times. How to check md5?
Sent from my HTC Desire X using XDA Premium 4 mobile app
You can do md5sum in ES File Explorer for example. (it doesn't need root). The website of chainfire doesn't give the md5sum, for me it is 89eeb5d541f9e428403b60287436e69b
Sorry i can't find this md5sum

Yeah
U can delete system apps with aroma file manager, u just need to mount system.

Adb won't mount ! It says failed ! Can you explain ?
Sent from my HTC Desire X using xda app-developers app
In ICS you can use TWRP to mount the partitions and delete the apk + .odex using the file manager in TWRP recovery. It must work for the recovery you are using in JB.
On ICS you can use custom kernel to remove write protection, like nexus Kernel or prototype Kernel. On JB, we don't have kernel sources yet so you have to do this in recovery with aroma or file manager in TWRP.

I'm running the latest CM10.1 and was wondering how exactly I could update my firmware to 3.16 with the new touch panel version (which I hear is much better and more precise) how would I update it? Would I lose root and have to reroot? Would it wipe my ROM?

You do not need to unroot your phone, and you will not wipe any data from your phone. You must be S-off to update firmware, however.

Just to be sure, I would just download the whole zip, rename and flash? I was thinking I would have to delete the recovery file it gives for the stock version them flash?

Download the file you wish to flash. Rename it PJ75IMG.zip (make sure you don't have an extra .zip extension on the end or it will fail). Put the file on the root of your external SD card. Reboot to the bootloader. If the bootloader doesn't look for the file automatically, select the option to reboot bootloader. Follow the on-screen prompts to update, then reboot once you're done

That's superuser and that app is outdated and not supported
Use SuperSU
As GtrCraft said - download SuperSU from the following link and flash in recovery. It will overwrite Superuser.

Was under the impression that the link you gave hyperlinked to the zip file. I guess Chainfire's pages work in an odd way
