I am going to post a separate thread because I think I am having a different problem than what the other user is trying to accomplish. I am NOT getting push notifications even when whatsapp is not greenified.
In my first install of greenify, all experimental options are ticked and I tried greenifying whatsapp, wechat, and qq but I was not getting any notifications from these. So, I de-greenified them but I still was not getting the push notifications unless I was actively in the app.
I have since then tried uninstalling and reinstalling (without having greenify touch those 3 applications) but I still do not get push notifications UNLESS I enter the application. The only way I can get push notifications back is if I uninstall greenify completely. What is preventing greenify from letting me access my push notifications?

I had the same problem ! You should buy donation package (if you use KK and you're rooted).
Nevermind go to settings>accessibility>service : unselect greenify.
Untick Greenify in Settings>Security>Device Administrators.
And also in settings> Sound & Notification> in notification panel >access to notification : unselect greenify.
No just have to reboot and it will work.

I do have the paid version of Greenify.
Tried what you said .... Still same problem. I deleted Greenify and I'm trying it right now and so far all messages are getting through. This is sad and I don't know what to do - without getting push messages I can't use this app:crying::crying:
Go into settings>applications search for com.whatsapp
See if the box show notification if ticked !
If don't tick it test if it works !
If it's still not working we're going to the rude way :
1) Go into settings>applications search for com.whatsapp erase data and cache then force quit and uninstall app.
2) Check in root explorer for example that in /data/app the file com.whatsapp is not there, if you find it erase it (need root).
3) Check /extsdcard/Android the file com.whatsapp is not there if you find it erase it.
4) Go into settings>applications search for com.oasisfeng.greenify erase data and cache DO NOT UNINSTALL.
5) Go into settings>application search for com.oasisfeng.greenify.pro erase data cache force quit and uninstall.
6) redo step 2 and 3 for com.oasisfend.greenify.pro DO NOT ERASE com.oasisfeng.greenify !!
7) In Greenify app, in about tap uninstall.
8) Go in Xposed installer > Framework > Install/update update framework and reboot.
9) Go in Xposed installer > Modules : check that there is no Greenify package if one is present uninstall and reboot.
10) Go in Google Play install Greenify and donation package, activate boost mode, activate all options you need but you have to tick keep notification. (I tick all options personnally).
11) Go in Xposed > Modules > Greenify > activate module check that it's the last update if dont update and reboot.
12) Go Google Play install Whatsapp.
13) Activate on Greenify all the apps you want to hibernate even Whatsapp it will work now.
Tell us if it's working but now it should.
Next time each time you update Greenify go in Xposed : update Framework and Greenify module to nevers again have that issue.

Applications there was no com.whatsapp, only whatsapp.
I am, however going to try to test the RUDE way right now! Thanks for taking the time to write this up!! <3. I'll report back if its working or not

I just want to add - I just saw a notification from WECHAT pop up, and it got HIGHJACKED by greenify and then disappeared - the only reason I even saw it was because the notification got pushed through to my pushbullet on Chrome. WTF man? Does that mean I have to repeat the procedure for wechat, qq, and line?
Further testing shows that pushbullet (which I ONLY greenified the first time I installed it), does not get push notifications sometimes when pushing from chrome to phone - same thing. Only get the update when I open the application manually.
EDIT:
after testing ... I still missed Whatsapp notification which only appeared after I opened the app. For reference the message was sent to me 15 minutes before I opened and recieved it based on timestamp. At a loss .
EDIT2: Testing a tasker task where if screen off i FORCE whatsapp to wake up ... that's the only solution I can think of short of just completely factory reset my phone. Will report back
EDIT3: Even with this configuration, I'm still getting delayed push messages from whatsapp?!?!?!?

It's weird, wich ROM do you use ?
Wich Apps do you use ? I see Tasker did you make a "program" or running one to clear RAM, manage data, wifi and so on to avoid battery drain ?

Stock Rom, only rooted. I will probably factory reset this weekend when I have more time ....
I do not use anything else - I use to use amplify but in lieu of whats happening I uninstalled it also. Tasker is running nothing but turning on and off sync to try to save more battery. Nothing else that affects how applications react. Thanks for your help... I will try to do factory reset - but now I think I probably shouldn't even restore from backup because of all of this :S
Even with this tasker task, I think the delay is longer than 5 minutes. I'll continue to monitor for now, tonight. Out of ideas of what to do.

Well, seems to be a good idea to factory reset !
Restoring a backup is crap in my opinion for saving some time you better use ZIPme app, save your apps but no data

Seems like it's a problem in 2.5.x version of Greenify !

I did a factory reset yesterday and after a little bit of testing it seem like the problem went away. After a couple hours, I installed greenify again and everything seemed like it was going well I did not greenify any of Google play Service apps and did not even touch whatsapp, but now it seems like I am getting delayed messages again. Granted, I did not test whataspp notifications for very long before installing greenify again, but messages were rolling through like normal. With greenify installed, I have to click into whatsapp to see any updated messages which - is it possible that greenify screws up my google push notification systems?

Is this something that can't be fixed with a factory reset? What's the alternative? Flash a new rom? Currently its stock rom argh.

Wich is weird ; I'm not on 4.4.X anymore. I'm using Art system's lollipop AND I DON'T HAVE ANY PROBLEM (well I don't greenify Whatsapp and push apps) !
My ROM is CM12 ported by Arter97 ! A ****ing awesomely stable rom !
Look at CM page a lot of devices are officialy supported by CM12 check if your is too.
If don't try Unofficial ones !

So an interesting development of event happened today:
I rebooted my phone and I got this message from Pushbullet

I'm glad that Pushbullet at least notifies me that it's not being able to function properly in the background unlike most of the other applications. Now it seems GCM is getting blocked somehow. Now I have two hypothesis for this
1) Greenify screwed up Google play services somehow and it's making all of my GCM either delayed or unable to get through
2) I live in China, so if GCM requires any sort of connection through google's servers, that might cause problems/delays.
I'm more leaning towards number 1, as these problems started happening only after I installed and played around with greenify. However, at the same time, the message disappeared after I hopped on VPN so it's uncertain and driving me crazy.

Try to use VPN or proxy server. But I do think that it's Greenify who's screwing up.

Okay, so I left my phone on with VPN all night, and in the morning I had no messages from what'sapp until I entered the application, so that theory is out the window. I sent the DEV a PM I hope he reads it.
Another thing I tried from a reddit thread is cleared the cache of all Google related services. So far that doesn't work either
Edit 2: and upon further investigation, with VPN ON and, while inside the whatsapp app, and having the screen off(it dims) will lead me to get delayed/no messages until the screen turns back on. This leads me to believe that it must be greenified? I'm not running any other app controlling apps

For some reason my WhatsApp can't automatic hibernate. It's always in the 'Not hibernating automatically'. Whenever I manually make it hibernate, I don't receive any notifications or messages unless I open the app. I have the donation version, GCM is checked, keep notifications is checked, I have greenify enabled in both Accessibility and DeviceAdmin.
I do receive further notification and messages after I opened WhatsApp manually. Anyone else has experienced this and/or has a solution to fix this?

Quite weird as I don't face this! I would suggest for you to uninstall whatsapp, and then install it again. Backup its data beforehand with Titanium Backup if you intend to save the messages.

Didn't work. I still only get the messages when I open WhatsApp. Automatic hibernation is working now tho, for WhatsApp.

There's no actual fix for this, but I would try to reinstall Greenify, reset its device administrator and then clear the dalvik cache. It is quite of an isolated problem.. I sometime do have to admit Clash of Clans, Facebook and some 2 other I don't remember, stay without automatic hibernation but I can now cope with it. Thanks to swipe gestures of Nova Launcher lol.
And since it is a problem only related to certain apps, I don't think greenify should be blamed for this.

Funny thing is...if you un-greenify them and then choose to greenify them again and then hibernated them. The next time those apps will auto hibernated.
But upon reboot, the whole process starts all over again...weird.

I did a Factory Reset yesterday, because I had some issues. Thought it would work after the reset, but it didn't. How do you use the gestures to hibernate, coz I have also Nova Launcher?

You'll need to purchase Nova Prime in order for the feature to work. Assuming you have Nova and its premium features, go to Nova settings, and then tap on "Gestures and Buttons". Afterwards, choose your desired gesture, and then when choosing the action for a gesture, tap on "Shortcuts" tab, and choose Greenify's "Hibernate now" shortcut.
I personally choose the swipe up gesture. So when I am at the home screen, and I do also want my apps to be greenified forcibly, I will just have to swipe the screen up, and then the magic happens

In my case, this only happens to some apps. Others are perfectly hibernated. I agree it does feel weird, but I don't really concern about it.
Yes it only happen on some apps for me too..but if you un-greenify one of them and greenify it again and hibernated all of them, the next time all the apps will behave.

You're right, I just tested this and it actually work. Only tested this with WhatsApp tho. Thanks! But the problem I'm still having is, whenever WhatsApp is hibernated, I'm not getting any notifications and messages, even tho I have GCM enabled. I read that other people do receive them, so I find this really weird why it's not working.

I'm using Hibernate + Lock for double tap atm, and it's hibernating WhatsApp with the method above. I tested it with Google Play Services as well, but that didn't work. So my only problem now is not receiving anything while hibernated. Still can't figure this out. -_-'

You should not mess with Play Services! You should know that GCM apps use play services to deliver push notifications!
About whatsapp, most people sorted the problem out by enabling Device Admin. In the OP, you've mentioned that you did that. I suggest degreenify play services, and re-activate device admin.

Funny thing is, after I ungreenify WhatsApp and then greenify it, it will be hibernated and then I do receive the messages. Whenever I open WhatsAspp, it's going back to the 'Not automatically hibernating' list. Really werid. It says 'Service in use by Android-system Push'. The only way of hibernating it, would be forcibly, but then again, I wont receive anything and it will go back to the same list.
I removed Google Play Services from the list and did re-activated greenify in device admin, didnt work.
I had try greenifying Whatsapp before, sometimes it works real good, sometimes I encounter the same issue as you. As such, I did not greenify it again.
I don't greenify Play Services.

Maybe I'll give it up as well. But on the other hand, I really want it to work, because the main reason I bought it was for WhatsApp.

Ok, I think I found the solution. I had this app, called Wakelock Terminator. Within the app, I checked 'Prevent Wakelock' for Google Play Services. I unchecked it and deleted everything in the 'Filter' field and after that I deleted the app as well, because the reason I had this app was for Google Play Services.
Now WhatsApp is working while hibernated. I'm getting the notifications and messages. Maybe this would be your problem as well?

Nah WhatsApp is not the problem. It is okay for me. The only problem I have is the other apps that people don't report it here. But I don't really mind about it. And I don't kill any wakelock or some sort, so the problem lies on those rogue apps instead. Anyway glad you finally worked it out. Told ya it doesn't have to do with Greenify

Yup, same here, did not hibernated Whatsapp too..no battery issues, I'm still getting 0.2% per hour during deep sleep regardless of whether Whatsapp is hibernated or not.
Did tried to hibernate it before tho and get occasionally delayed message..Lol

Well I actually hibernate whatsapp but still have push messages come in. I have to agree it does comes a bit late but sometimes it appears instantly when I connect to a wifi. I may consider ungreenifying it though, but not now.
I am just wondering if anyone else is having problems with notifications disappearing upon hibernation with xposed 5.1. I have everything set right in experimental settings, I've been using this so for years so I know how to set it properly☺. Just wondering if I am the only one because I am about to loose my mind!! I've tried everything, installing uninstalling downgrading upgrading, I've spent hours on it, just thought I'd ask before giving up. Running in boost mode with donation package. Thanks

Try the Xposed version of the GB Dev available in the super alpha Xposed thread. Also use beta 3 of Greenify with that. This combination is reported to be working.
Another alternative is to disable deep hibernation in Greenify.

Yes I have tried every possible combo, litterally spent hours on it. I am just wondering if it is my problem only or are other people having this problem? I would love to know!

Hi guys. I'm on the same boat.
CM12.1, Greenify 2.6.2b5, xposed super alpha and no notifications kept after auto-hibernate for whatsapp, hangouts and skype.
I've only installed xposed again, and greenify module etc, and notifications only affect Facebook, but just noticed by just noticed that they're snoozing too.
I have the same issue, notifications come in, but then they disappear. I have all the required options checked, using alpha 4 xposed + b5 greenify.
Yes, i have this too. All notifications are gone after re-greenify.

I may have accidentally found a solution. deleted beta 5(back up in titanium backup first) , reboot, reinstalled beta 4, reboot, restore beta 5. seems to be working for me now. not quite sure why.

Did you activate the xposed module after b4 installation? When you restored b5 using TiBu, did you choose app, data or app+data? For me, your solution doesn't work.

yes activated after b4 installation. after that i just restored app+data for b5. alternatively try to enable notification access for greenify as well. might have been a step i missed but its still working for me.

Beta 6 is up, it doesn't address this issue. I tried reinstalling from scratch, greenify appeared in notification access, but as soon as I activated "Keep notifications" (root non-limited one) under greenify, it disappeared from the notification access. @davtse can you please post a screenshot of your greenify settings?
L.E.: I've pretty much figured it out after reinstalling greenify multiple times and trying with different settings. This is what happens:
- Activating the xposed module makes the "Keep notifications (Limited)" disappear from Greenify options, so I went on and activated it before activating the xposed module and restarting the phone. Also make sure to activate Greenify under notification access option in phone settings.
- Even if "Keep notifications (Limited)" doesn't show anymore, if you managed to activate it before activating the xposed module, it will be kept active.
- If you activate "Keep notifications" (the non-limited one), it will cancel the Limited one, and it won't work, and it also makes Greenify disappear from the notification access menu.
These are my findings.
The good part is that I made it work this way, but the notification light goes away when the app is hibernated with a pending notification. At least, the notification stays.

Glad to know that i am not alone in this I'll try your method and let you know. I don't know if there are many users in our case but in case @oasisfeng you decide to investigate on it please let us know if we can help with some kind of log or anything else. (keeping notifications after hibernation is a major feature i think)
PS : Irrelevant to the problem, but could somebody tell me difference between the root and beast mode in greenify ? (did some research on it but did not see a clear answer)
Edit : Unfortunately that did not go well at 100%, i mean that for example when i got a messenger message, the app can not go to hibernation but for facebook's notifications (e.g. friend request) after hibernation the notification goes away ... Keeping notifications is one of the best features in Greenify IMO so being broken make me :crying:

Are you sure you did exactly this?
- after installing latest version of Greenify, DO NOT REBOOT, go to settings and activate only "Do not remove notifications (Limited)".
- activate "Greenify" in Notification access from phone settings
- activate the xposed module and reboot the phone
- activate "GCM push for greenified apps".

Actually, i did reboot before activating the xposed module
Just to clarify :
- In the third step, i just activate the xposed module (so i shouldn't activate any greenify feature ?) and reboot the phone ?
- In the fourth step, i activate "GCM push for greenified apps" only or among the other features ?
- Do you recommand Deep Hibernation or should i leave it off for now ?
- Concerning greenify mode, what would be more efficient in our case Boost or Root ?

Yes, you only have to activate the module. No, you can activate other features, for example, I have Deep Hibernation enabled (even though it causes some issues with accounts, and making some apps ask to re-login everytime you use them). So, I don't really recommend Deep Hibernation as it is right now, wait for more updates with fixes for it. Instead, you can check Greenify regularly to cut-off wake paths, which gets you close to having deep hibernation enabled.
Boost is the best tehnically, but I am on Root mode (personal choice).

Try one more time without activating other modules, just go by my steps only. If it still doesn't work, try same method with beta 5.

I did try it with beta 3 and it worked but the notification icon is not the original one after hibernating the original app (and its the same custom icon for every app that has a pending notification and goes into hibernation).
I will try it with the beta 5. I hope that op is aware of it

The GCM push works fine, but the problem is, that the notification won't be visible till i actually open or unlock my screen
That said, i can see that the application has been woken by a push( seconds or minutes before i get the notification) but you can't see it till you actually open the phone so the application opens in foreground.
I am almost definitely sure this used to work at KitKat normally

I can confirm this too! @oasisfeng you should definitely look into this issue.I've tried it on my two devices running 5.0.2 and 5.1.1 respectively.The notification doesn't come through until I wakeup the screen.The app is waken up but the notification doesn't arrive until I turn on the screen.
Removing the app from greenified list fixes the issue.

Well sometimes, after a random amount of time it may appear.. But the randomness is what troubles me as well..
@oasisfeng Can confirm this. Unless I turn on the screen manually, I don't hear the notification chime. And yes, it did work fine in KitKat.
Have same issue, no notification with Facebook and Messenger.
I get the when screen turns on, but not instantly...after a while.
Any fix?

Hi again, I have managed to get it work again. I degreenified all apps, deselected everything under experimentally features. After a reboot I ticked off my normal feature set. And voila I'm getting gcm messages again! I guess I messed something up by using titanium...
BTW I'm using cm 12.1 optimized on a S4

Can you be more precise in what you've done?
For now I've made an app with Tasker that closes Facebook and Messenger and then Greenify all my app list and then locks system, so to not put Facebook and Messenger on Greenify and have push messages, but don't constantly have them on Active Apps last if used.
If you want I can share it.

OK. I'll try to explain a bit more precisely.
My issue was, that e.g. whatsapp does not receive messages while greenified. I had to start it manually to see if I got new messages.
This started a few days ago with my new phone. Before the new phone I had no problems with greenify in combination with cm12.1.
Here my steps:
1. Remove all Apps from greenify
2. Remove all options from experimental features
3. Restart the phone
4. Select all apps that I want to greenify
5. Reselect my normal options under experimental options.
That's it

Unfortunately this didn't work for me. But I tried something else that might be helpful. I use Amplify and decided to disable it temporarily to see if I received the GCM push and the notifications, and yes, it did work flawlessly. I might have stopped a wakelock or a service being of google that might be helpful in this.

Well, it didn't help much. I tried flashing all the ROMs available for S3 and it works, partially, in the latest BlissPop. The thing is that GCM push gets received instantaneously but the notification doesn't get posted. It does though, like after 30 mins or so. But never soon enough.
any news why GCM doesnt work proberly anymore with some apps like WhatsApp ? It used to work so i wonder if this a ROM, App, Xposed or Greenify problem.
About 6-8 weeks ago i had this working with CM12.1 on a GT-I9505 (Galaxy S4) with at that time actual apps, modules and ROM.
Hello guys, I have a problem with the Facebook and Messenger app, they don't hibernate even if I manually hibernate them.
I tried cutting off the wakelock path, ignoring running state and enabling deep hibernation, but even after that I open the app to find them in the "will hibernate when screen is off" section. They've been draining my battery crazily!
Any other suggestions to do?
Same here. I think a recent Messenger update somehow changed something that prevents Greenify from hibernating it. I am using Lolliop via CM 12.1 Nighly (the very last one before CM 13).
I thought so too and rolled back to some older version, still the same problem with no luck. It's extremely frustrating.

Same problem, I mean I only lost like 4% over 5 hours but it should be a lot less, it was Facebook and messenger in my partial wakelocks
I used amplify to limit the wakelocks by them, the wakelock is called bugreporter and so far it hasn't affected notifications, and now they don't keep the device awake anymore.

Workaround
This may be a workaround for now but this is what I did: I tapped on Facebook to highlight it. I then tapped the three-dot menu and selected "Put into hibernation now". A popup then showed-up warning of possible data loss or functionality problems. There is a checkbox in the popup for "Always ignore app state". I ticked it and continued. I did the same procedure for Messenger.
They usually get rid of this trick
With Amplify it's ok.. no more drain from messenger..

I had the same problem. I installed greenfy free and saw what wakes up my apps... After i installed " Disable Services " and disable two services. It works for me in facebook, i dont know about messenger. Sorry my bad english.

I know this is a topic existing over internet, I've googled it extensively, but up to now I haven't found a solution.
I've got a non-pro Mate 10, the Chinese version AL-00, rebranded to International/Global ALP L-29.
Approximately two to three weeks ago I got an update from 9 to EMUI 9.1, and maybe a week later, another update as a security patch. The current version of the software is 9.1.0301 (C636E2R1P12).
After the system update, I normally updated all the apps that needed updating and cleaned the phone's cache from bootloader. And although now I once again receive notifications from Google play when an app needs updating (I stopped receiving those a while back for an unknown reason), I stopped receiving notifications for virtually any messaging service or social network, including Gmail app.
To be more specific, when using Gmail, Facebook Messenger, Viber, Whatsapp LinkedIn or some other, I do not get notified of new messages/posts/emails whatever, UNLESS I am using the phone at that particular moment, or unless I am using that specific app at that moment. That also applies for my bank's custom app which should normally notify me instantly as soon as some expense occurs on my card. A few times it even happened that I would receive and reply to a FB message, close the app and like an hour later would receive a notification that that specific person messaged me.
This only started happening after that last update.
I tried turning off battery optimization for each and every single of those apps, I tried switching App launch to manual. It literally makes no difference. Force stopping and cleaning the cache of the apps doesn't help as well.
While I could live with it when it comes to FB or LinkedIn, I cant have Gmail or FB Messenger holding my messages for so long without notifying me. I need them for my work and sometimes time is of the utmost essence.
Any help or advice would be greatly appreciated

Do you have root? Try freezing powergenie app, it should allow the notifications to come on time. The only issue is there might be a "slight" battery drain from more apps allowed to run in background. That was a dirty fix that worked even in emui 8/9 and peps seemed to have no issues even after the mod.
Since emui 9.1 introduces erofs file system, you'll have to either freeze the app in question everytime you reboot or create magisk module that during boot replaces contents of /system/app/HwPowerGenieEngine3 with empy folder - I'm not sure how removing odex files affects the thermals so I suggest just removing apk file and keeping everything else from the original directory intact if the temps and phone performance behave odly after doing this.
Feel free to give it a try, but I don't think it's actually worth doing it. The old forum post suggesting this mod actually overlooked the importance of power genie when it comes to temps + performance regulations across the board. Without it the temps will rise, phone won't supercharge and the performance will dip.
I'm actually playing around with this rn, trying to remove thermal limits on per app basis, if I come across anything I'll let ya know. Good luck

Yep I did, sometimes switching between WiFi and mobile network does activate the apps to check for new messages/mail, and sometimes it doesn't. I haven't noticed any clear pattern.
And it must be difference between XDA forums and the app. I swear I switched it when I bought the Mate. But I'm still on VIP/A1

No I haven't, but now that I checked, it was turned on all the time. However, knowing that sometimes this actually works, I toggled it off and back on several times and restarted the phone. I'll pay closer attention during the day to see if that helped and report back here. Thanks for the suggestion.

Here's an update: Turning off and on the "Stay connected" option did not help at all, the real proof is that i received an email notification of cheeze.keyk replying to this thread, and I only saw it when I logged in on my PC. The phone did not notify me at all.
So the problem still persists, unfortunately. I am really hoping that I won't have to make a factory reset, although it is also uncertain if that would help at all.
totally bummed. my Mate 10 Pro screen just went crazy. It now has a bright green line all across the very bottom of the screen. And the whole screen now has a faint "screen door" effect going on. just enough to be irritating. I doubt I can live with it, but I loved this phone.

I'm sorry that you're experiencing such issues, but I don't see the link between your issues, and the issues we're discussing here.

@neverone, another idea. Have you frozen some system apps, especially Google Play Services? Or maybe disabled in battery app launch or turned on battery optimization for Google Play Services and Google Services Framework?

These two screenshots show show which apps I have frozen/disabled and which of the Google based apps have and don't have battery optimisation activated.
This essentially hasn't changed since I bought the phone over a year ago. Do you think I should do something with these apps or change some of their settings?
Send also the complete screenshot of Settings > Battery > App launch > Three dots > Manage manually.
Did you restrict background data maybe? Settings > Wireless & networks > Data usage > Network access > in upper drop down menu switch to Advanced network settings > Tick all apps on both installed and system apps list.
And the last question, do you use Smart Data Saver? Settings > Wireless & networks > Data usage > Smart Data Saver

Nope, data saver has been turned off and moreover, most of the apps seem to be ticked as an exception if it ever gets turned on
Hope that you put all checkmarks on Google Play Services and all other apps you have notifications problem.
Well as you can see, considering Google's apps, all is good.
I mean this one in Settings > Battery > App launch > Three dots > Manage manually, have a look on attachment.
So, my Email client, Google Play services, Moj Telekom, Viber and WhatsApp have set all three options: auto-launch, secondary launch and run in background. With this setup, I have no problems at all.
