This question has probably been asked a million times before, but my circumstances are a little different. On my first attempt, I used the "unroot" option on Superuser, and it claimed my device had been cleared of root access after booting back up. However, after realizing my root apps still worked, I downloaded a root checker and confirmed my suspicion that my phone hadn't changed. Afterwards, I followed a Youtube tutorial and deleted various SU files in my system's directory, but partial root access remains. No unroot app works because Superuser can't grant full root access, and SU itself crashes upon booting when I re-download it. I've attempted re-rooting my phone so I had full root access, but that won't work either. Any suggestions?

since upgrading superuser to 3.0, I can no longer access Titanium Pro
It says it has root permissions in superuser, but Titanium Backup says it cannot acquire root priveleges.
I ununstalled and reinstalled both programs, then TB would hang at the asking for root permissions screen first time. Next time I go in, it gives me the error about no priveleges. If I click switch Profile, I get asked to give it su permissions, which I click allow and tell it to remember, but it still gives me the same error. After a phone reboot, it goes back to sticking on the 'asking for root access' screen.
I used Rootchecker to check my access, it tells me Busybox is installed correctly and that I have root access. Juice Defender continues to work fine as well in the areas requiring root access, as do the adblock programs
I have no idea at all what to do! Please help…

Try this...
I just checked mine and everything works fine. I would try deleting Titanium and then re-install it and see if that helps, or try going into SU and erase Titanium's permissions and then try to run it again so it has to ask for superuser access again.
Hope that helps
Solved
just sorted it... Seems it was an app called application protect, didn't like the update. Disabled it and all good now. I had it set to ask for pattern logo password on su access... Worked before, not after...
Hi all,
I've rooted my SGS3 via ODIN with CF-Root-SGS3-v6.3. Everything went good and I had root in seconds. One thing I've noticed that this method is installing SuperSU app instead of SuperUser (which I was using on Motorola Defy). It didn't make any difference for me, however after some time I discovered that not all applications works with SuperSU. For instance xMissedCallPatch for exDialer don't even ask for admin permissions. Permission access window from SuperSU just don't POP UP so I can't give that app a root permissions. There was some more examples but can't remeber which one. TitaniumBackup and few other works good.
And here comes the problem:
I wanted to change from SuperSU to SuperUser, so I've installed SuperUser from market, however that does not make him as default app to handle root requests. So... I went to SuperSU settings and clicked "Switch Superuser application". That deleted SuperSU as default app to handle root, but again it didn't make SuperUser as default also. So, none of SuperSU or SuperUser were default apps to handle root
So, trying to make this out, I've uninstalled SuperUser and made ODIN again with CF-Root-SGS3-v6.3. All procedure went as expected but SuperSU still isn't default app to handle root. Now when I'm launching TitaniumBackup (for instance) it just says that it can't work because it has no root rights. As previously no Permission access window from SuperSU.
Do you have any ideas?
OK, my fault.
I've accidentaly used CF-Root-SGS3-v6.3 instead of v6.4. After ODIN with v6.4 everything works great. Even apps which hadn't popups from SuperSU previously now work. For example xMissedCallPath for exDialer now works somehow.
Sorry to bother you all, topic to close.
Alright, here's the situation I have going on here. Today I was going through my phone with System Tuner Pro. Looking to get more space to install apps, I went found superuser and tried moving to SD card. At that point the application crashed. When trying to open the app again it gave me a denied permission prompt. I then went ahead and opened Root Explorer and again another deny prompt. I then went to the Superuser website to get a zip file to reinstall the apk. http://androidsu.com/superuser/ I downloaded su bin and apk zips files. And went ahead into the steps on installing them through recovery. Yes I know how to wipe cache and dalvik before hand installing the zip files. I then rebooted it and tried using Root Checker, no access again. Then tried using SU Updater, again it told me to reinstall Superuser, I've already done that, but for the heck of it, I did it again. No luck, I've decided after reading a few articles online about similar problems, to install the Busybox installer. On the front page it says "Your device is rooted.". Yes this phone is rooted before hand if you couldn't tell. Little note Everything is being deny access even the Superuser app itself.
The phone is a LG-VM670
Running on Android 2.3.7
Thank you for your help you kind force hero.
I had root on my TF201. Had to send the POS back to Asus, they flashed new OS, killed my root, but it appears to have left behind files or an SU Binary & Superuser.apk. So, when I try to use new root methods - Motochopper or Kingo - it fails despite both showing I am rooted. So, since I am not rooted, and thus do not have proper permissions to remove files, I cannot remove the old Superuser.apk or SU. So it is kind of an ugly circle. No root means no ability to get rid of old root files to try to do a clean root, but yet the newer root exploits see me as rooted and so.. don't actually root (or correct my root). And the system shows Superuser.apk installed but there is no way to uninstall the app - it gives no ability to do so.
Any thoughts on how to get out of this ouroboros? A way to get this old Susperuser.apk and SU off my tablet so I can do a fresh root.
Bump... any help on this?
I am in the same boat....mine was due to an OTA though
I rooted my Micromax A104 KitKat 4.4 with Kingroot and after using for some months I factory reset the phone without removing the root, (without unrooting) now I tried rooting again with the same method as before but I'm unable to gain access to root. When I tried to install the app. It says there is a same application with a conflicting certificate. (Problem is I don't find the kingroot or superuser apps in the apps drawer, and there is nothing to be found even in the list of install apps.) Now, even when I access /system/apps/ folder there is no install apps found in folder.
Note: When I install superuser apps it says su binary needs to be updated and when I tried to update, it fails.
That's because the SU app and binary are not in the normal app places. Basically you will have to either track down where it installs and remove it (will need Root for that) or flash the stock firmware.
Thanks...for the info.
