I have trouble granting root privileges for Greenify. When I try to set up the app, after ticking the option "My device is rooted" there's no SuperSU pop-up for me to actually grant root permissions. I already cleared the cache and data of both Greenify and SuperSu app.
Exactly the same for me. See my message below (does not recognize root).
Got a solution! I set up the app without root and then changed the modus from "No Root + Boost (Xposed)" to "Root + Boost (Xposed)" in the apps settings. Then I got the SuperSU permission pop-up.

When I open SetCPU it get a pop up that says Root access not detected, but at the same time I get the standard popup at the bottom that says SetCPU has been granted superuser permission.
For whatever reason SetCPU isnt realizing that it has root access, and then I am not able to change my main profile. I have superuser to remember to allow, and it shows up on the list in superuser as well...
Any ideas? I've tried clearing its permission in superuser, uninstalling/reinstalling setcpu with the same results....

The phone has root, but it gives root access to everything without superuser prompting.
I tryied to update the su binary but it stops at "Making sure new su works"
It just freezes there.
Any help?

you could look into SuperSu settings. There you should see under "Access" the option "Default access". If it's on "Grant" that's the trigger for the problem.

I downloaded SuperSu from Play store.
It works OK. Asks for permission and everything.
If I uninstall and install SuperUser, it doens't asks for permission.
SuperSu works (prompt), SuperUser doesn't (prompt).
I will using SuperSu until I can fix SuperUser
I have CM10.2 with Googy max kernel and latest SuperSU. When I'm running some apps (restart camera, some tasker tasks, etc) Supersu automatically denied root permission without promoting. But some apps it work (ROM manager, ROM toolbox, root checker, triangle away, etc. ). Then I use its full unroot option and reboot and again flash supersu zip. But no luck.
I can't see root permission deny apps list. Supersu only show allow app list.
But if I use "grant" (in Access) then there's no issue. I face this issue only if I selected "promote" option with some apps.
How do I fix this issue?

Well, I was using GameGuardian and an error message popped up saying 'Unforunately, Kinguser has stopped.' I, having a little experience with Android immediately forced stop Kinguser and cleared the cache and data. This did not work. Now, every time I use a root app, Kinguser stops and I can't grant that application root access. I tried replacing Kinguser with SuperSU with the Terminal Manager, but again, I can't grant it the root access it needs. Any help?
Sometime I miss popup of Granting 'root access" for given app. Is it possible to grant root access outside this popup?
I think it might be after update of Magisk that I cannot save "Grant root" timeout option. There is something wrong with latest update I guess.
I've had the same problem with Magisk 22.0 on LineageOS 18.1. I missed the 10 second timeout whan starting aLogCat, and now it keeps reporting 'aLogCat ROOT was denied SuperUser rights'. Upgrading to Magisk 22.1 doesn't change things.
I understand 'New v22.0 update merges Magisk and Magisk Manager app' (https://www.androidpolice.com/2021/02/24/new-v22-0-update-merges-magisk-and-magisk-manager-app/). So how does one go about granting root access after the first prompt is missed?
EDIT: SOLVED: Doh, I just spotted the toolbar at the bottom of the Magisk screen! Strange that it doesn't seem to be mentioned in any documentation I found...
