You can always use Mi flash tool for flashing.. But if you have TWRP 3.1.0-0 installed, just flash the zip from TWRP.

You need a lazyflasher zip file for first time
@jatin.t.16 you need lazyflasher if you rooted the phone and still stick with miui. This is to avoid bootloop.
If you want to flash custom rom, you need drivers (link provided by @DarthJabba9) ESPECIALLY when you migrated from Marshmallow base MIUI to any Nougat base custom rom.
How to flash lineage os in Redmi Note 3 (Snapdragon) running on miui 9 stable rom.
I flashed the latest lineage os and gapps , but lineage os crashes and stuck in bootloop.
First install twrp https://www.youtube.com/watch?v=l9FFL7PUn6A
yes i flashed the rom using the latest twrp recovery. After downgrading miui9 to miui8 and i flashed the rom again and it worked.

Yes, just format the data ,cache and system partition using twrp and then flash the miui 9 zip file. Use ZCX twrp to avoid installation errors !

If you want to flash stock miui rom you must do it by fastboot by mi flash tool.
The last global stable is 10.2.3.0
Download the rom for mido from here. http://en.miui.com/a-234.html
Be careful to download the right rom.

But I just remembered that I have twrp of stock miui that came with my phone 2 years ago. Would it be possible to restore it now from treble twrp? Because when I made it there was no treble partition talks .
