I'm getting the same error. I'm using Flashtool last version 9.24.2 and latest flashtool xperia drivers pack 1.5 (latest from what I've found).
I've tried already reinstalling drivers. I have no idea what to do next. Any help would be much appreciated.

I've downgraded to 0.9.18.6 tons of times. But I get a different error/issue using that version. I get a "root this bundle is not valid" error.

I faced this problem with my sony
Solve:
When the error comes up leave the flash tool opened and head to c>flashtool>drivers
Install the flashmode drivers and follow the installation wizard
Then go back to flashtool connect your phone and keep your finger on volume down until the flashtool see the phone and begin to flash

Can't you work with your current installed adb drivers?
Why will you update to the latest ones?

Well the boomlord installer does not work, and I can't remember that I ever installed ADB drivers for this phone, since I never rooted it before.

manually updating the drivers is what I have been trying all the time before I started this topic. But that doesn't seem to work. It also doesn't work with this fastboot method

EDIT: It finally worked using a tutorial from the official sony forums. But thanks for the help anyway
So my phone still is not working. It is driving me crazy.
When I start up fastboot command line and I type in "fastboot devices", I see noting,
When I plug in my phone and hold down the menu button nothing happens. When I hold down the volume down button, my sd card disconnects.
In my device manager I only see
"Sony Ericsson SA0102 ADB Interface Driver".
This stuff is drivin me crazy. I seriously don't know what to do.
Have you already unlocked your bootloader?
You cannot enter fastboot mode untill you have done that.
try this.
Root.
Install recovery. (At this point you can install custom roms for locked bootloader only)
Unlock bootloader (Either official way or via testpoint, search in the stickies)
Flash custom kernel/ROM
Every time I have been trying to root my phone using the Flashtool, it has been giving me this message which is preventing me from rooting (i guess)

Edit: My USB debugging is actually activated on my phone.

Can You please give more details about the Firmware you are using. Also check if you see a small Android logo on top of Status-bar while your phone is connected via USB and Debugging is on..
Also try to re-install ADB Drivers..

I am using .54 & yes, I do see an Android logo on top of the Statusbar, I'll try re-installing the ADB Drivers later, do not have time now.
Edit: Re-installing the ADB Drivers did not work.

Mind linking that? The only threads about rooting I am finding is using the flashtool. :s

You can root via Flashtool only by flashing an Old kernel then using Rootkit (in the link above) after its done. flash back new kernel..
I.e putting Your phone into flash mode then flash the kernels

I've tried doing that over the last 2 days too, flashing to .559 works but makes my phone slow as fk but it is usable.
The main problem I am having is with the Rootkit, I am getting adb errors etc, I will take a screenshot once I've done another attempt. Feel free to answer this if you do know how to fix it or just have something in mind, I'll be back in 2 hours.

try this...
install a fresh copy of .54
Dont start the phone then after finishing installation, install .599 kernel. boot now
there wont b any lag now, now try again with "rooting with Restore" after it finishes install the .54 kernel again..
if again it doesnt work There is probably Bad Drivers installation..

I did everything you said and found out the real issue, I had 2 adb's connected, well, one virtual (bluestacks) and since it was listed first on the adb devices, I had to uninstall it. It is true that there isn't lag after installing a fresh copy of the .54 & then flashing to .599. Thank you for helping.

Try offline updating with Flashtool and ftf
For rooting is for only ICS on locked bootloaders
currently support build number .10 firmware

Did you install drivers in your PC ?
It is in Drivers folder of flashtool
Volume down and plug USB if flashtool is telling you to plug in your phone..
Then Green LED will appear on your phone and it will off if it is started flashing firmware..
You have some steps that are wrongly following I think..
Try again..
Okay i installed driver still nothing.

You need to install the ADB sony drivers... 's1fastboot' requires these. Do a search on google and they will pop up.
actually here are the drivers:
HSPA+ http://developer.sonymobile.com/downloads/drivers/xperia-z-ultra-driver/
LTE http://developer.sonymobile.com/downloads/drivers/xperia-z-ultra-c6833-c6806-c6843-driver/
If PC companion still doesnt work then you will need to use 'flashtool' and can then flash an FTF firmware file.
flashtool: http://dfiles.eu/files/lbbuacfhe
.532 firmware: https://docs.google.com/file/d/0B_rMaA9i_MUSRi1zWlpCOXV4RUE/edit?usp=sharing
I was thinking of making a video on how to do all of these steps, however I have to fly out in a couple of hours so wont have time until next week...
thank you .... !! i will try all these ... i have a slow internet..

Next time, don't try to tweak a stock kernel. If you're not sure how stuff works, don't mess with it. If you're not sure about something then ask us before you do stuff like this. There's a reason why we're all here.

I emailed you this, but may have gone to spam..
they are just driver ini files and system config settings.
1) right click on my computer
1a) properties
2) device profile
3) look for devices without drivers
4) update driver
5) advanced/
6) have disk
7) use the unzipped folder as the location
8) yes continue with unsigned driver version
done
i may have missed a step as I only have access to my Ultra at the moment, but thats what you need to do

Try this.
Remove whatever flashtool version you have.
Disable windows driver signature enforcement.
