Android File Transfer only allows transfer of some files and not others??? - Android Q&A, Help & Troubleshooting

Rooted Nexus 6, running the final stock ROM, and TWRP recovery, no problems here.
I have Android File Transfer up and running and it sees my device and I can see the SD/storage folders that AFT allows. No problems here.
I want to transfer a hidden file that you need a root file explorer to find, to my Mac. I have a root file explorer and found the file I want to transfer. I used TWRPs file manager to put it in the "downloads" folder of SDCARD, so I can see it in Android File Transfer. So far so good. No problems here either.
Problem: When I try to drag that file to my desktop, it blocks me and I get an error window saying: "couldn't not replace file" in the top line of and "could not copy file blah blah blah.epub However, when I try to drag other files to from that folder to my desktop, I have no problems. Just these particular ones.
It is a Barnes and Noble Nook e-book file that I dug out of the hidden folders of the app using a root explorer. But something is blocking me from copying it from my phone's SD, downloads folder to my desktop.
Any ideas?

Help! OI File Manager - "Could not move file."

I am trying to move .mp3 files from the "Zedge" folder to the "Notifications" folder inside System\Media\Notifications
OI File Manager keeps telling me it can't move the file. I tried copying instead, and it says "Could not copy file." I am running rooted 2.1. Anyone know what's going on here?
you need to mount the system dir to be rewritable to paste the mp3 there. OI file manager does not have that feature best bet if you want a file manager with root level access buy root explorer it's worth every penny.

[Q] Manually installing apps

Alright well because of my situation I do not have Wi-Fi for the next 5 months. I have internet (obviously). Well I have 0 apps from the android market and that is also astro. When I try to put apps onto my SD card I cannot install them (obviously). Debating on rooting it and I am running Android Ver 3.1. Does anybody have any ideas for my issue?
Did you try installing those apps with the option "Allow unknown sources" (something like that) checked, in the Definitions->Applications menu?
Yes I have tried to do that. what I have done is go into the file transfer, transfer to a folder, locate file still on the file transfer app and push on it. The open file selection in grayed out.
Install adb drivers for the tab on your computer. Turn on USB Debugging. Find an apk install file of ES File Explorer or Astro. Connect your tab to pc via usb cable. Install this apk onto your tab by typing the following command into cmd: 'adb install fullpathtoapk' where fullpathtofile is for e.g 'd:\install.apk'

Try installing something like the Astro File Manager on your tablet. After you copied the app file from your PC into the tablet's SD, run Astro, locate the file an then install it (this, inside Astro)...
As putente said, although Sony's File Transfer app cannot open apk's, most file explorers such as ES File Explorer, Solid Explorer, and Astro File Manager will have their associations set so that apk's can be opened using the built-in (and available offline) Package Installer. So, first use either adb install or WiFi to install a good file manager, then load your apk's on your external SD, browse to them in your new file manager, and open with the Package Installer.

Thank you xyancompgeek, you led me into the right dirrection. Yeah Wifi would have been a nice option but I am kinda on deployment so that helps out a lot with passing the time

[Q] Copy/Paste Issues

I have been having trouble copying and pasting files from my Transformer Prime to my windows 7 pc. I am able to copy files from my pc to my Prime however. I believe it has something to do with file permissions, but I could be mistaken. All of the folders have drw permissions, and all my files seem to have -rw permissions.
I tried ES File Explorer, File Manager HD, and Ghost Commander and they all tell me that the copy failed when I try copying from the Prime to the pc. Is there a solution to this problem or am I the only one that has this problem? It is silly that I can copy a file to the prime, but I cannot re-copy the same file back to my pc. I know there are usb/memory card options, but this is ridiculous!

Can't delete a file

Weird problem. Copied an Apk file from /data/app to /sdcard so I could transfer to my pc. Didn't show up on my pc connection, shows up on androids file browser. Now I can't delete it, tried three different file browsers. Can't rename it, move it, etc. Under file details it says md5 is not found.
Anyone got any ideas?

Can't open files from network shares in ES File Explorer - Failed to copy the file

I have used ES File Explorer pro on all my devices before getting the MediaPad M5, and I have been able to open files on network shares just by tapping them. This has been good for reading comics and magazines, playing music, sideloading apk's etc. But on the M5, any time I try to open a file, I get an error message "failed to copy file". So I have to physically copy files to the M5 and then open them from there. This isn't an issue with apk's but I have to locally store all the comics, mags and music.
Can anyone suggest a fix for this?
Just downloaded a file to from a website, used ES File Explorer Pro to copy it from the downloads folder on my device and paste it into a networked Windows shared folder. Everything went as expected.
Tried to copy the same file back to another folder on my device and I get the 'failed to copy the file' message. Which is annoying.
I can't rename files in a network folder either.
