What is the best ROM for themeing? I don't really enjoy Sense and want an as close to stock ROM for the 3D. Any ideas of which one to look into?

i don't know what you mean by stock but if you mean a world without sense
CyanogenMod 7 is your best choice it also has a built in theme chooser so you can make a theme that stays persistent even as the rom gets updated
Also, if you're looking for something that is stock with ICS, Miui looks pretty badass with their ICS theme and launcher pro. That's what I'm on now and have been loving it so far.

The main reason I ask is I did a theme using UOT Kitchen and wanna check it out, I'm currently on Warm TwoPointThree and don't think it will flash completely with all the Sense nonsense going on
MIUI is by far the most themed IMO...there are hundreds of ready made themes and the built in theme manager allows you to mix and match lock screen type with icons with drawer type, font etc....

There are tons of options for MIUI
I'm new to Android OS phones, but so far been able to root my phone and have left it at that (Samsung Galaxy S2 sgh-I777).
Now I see the ICS android OS and have been searching for it, only to find a developers name in front of the OS to download.
My question is, what difference do these OS have and is there a particular one that seems to stand out?

There's a little bit difference in the launcher, the widgets, the name of the ROM, the apps incluided, the status bar icons and more a few things. The system is always the same.

Uses ADW Launcher as the default, and have T-Mobile Theme Chooser installed (No T-Mobile things).
MIUI: A iPhone-style based ROM, with a launcher similar to iPhone. The principal theme is White, and don't have the Theme Chooser.
There's a lot of ROMs in the web, but the system is always the same: Android ICS 4.0.
I've just flashed the ICS based, STOCK themed Energy ROM on my HTC Amaze and it works really well. However, it only seems to have the single stock wallpaper for all screens that are kinda' boring. Is there any way to get at least the same few wallpaper selections that was in the original ICS OEM ROM?
Sure, you can always extract from one of the stock ROMs, or just use the forum search feature for both stock and original sense 3.6 themes or wallpaper.

OK, but I have no idea which directory are those wallpapers expected to be. I was in a similar situation with ringtones as the Energy ROM Setup apparently lost the old ringtone directory. Fortunately I was able to force the Sound setup to take one of my own custom ringtone files as a replacement.
My phone is an Alcatel OT 6040A.
Custom ROM's with UI tweaks are almost impossible to come by. The best stable ROM I have found with somewhat great UI customization is SlimCat_v2.1 however it doesn't support very many awesome themes with the Nova launcher it comes with. All of my UI tweaks are through XPOSED mudules.
My question is what launcher is the best for themes/customization and performance between Go and Next?
I'm willing to pay if I have to.

I was wondering if someone could make a AOSP Rom and add the Sense UI to it with the Ported sense apps from Xpirit but possibly with the Sense settings and not the AOSP looking ones? If it's possible I mean, if I knew how to build AOSP roms and how to mod them to be flashed I would personally take the task on but allas I do not...
