I am currently on Stock firmware 4.1.1, Build No. I9300XXDLJ1.
The phone is rooted and I want to upgrade to 4.1.2 without losing any data. Is this possible? I will flash Siyah after installing 4.1.2 to reobtain root but I'm a little confused as to how to update the phone without losing any of my data. Do I need to unroot first?

Can I just flash the latest stock UK rom on top (via Odin) and not lose any data?
Just like he wrote, just use odin, it will work. BUT ALWAYS HAVE A BACKUP!

Im currently on KF1 stock but rooted, what happens if I update via kies when a new firmware comes out?

I have a rooted device. Kies is showing me an update from XWKE1 to KF4. If I update this will I lose my data? Also will I lose my root?

I have been reading actually, since 8.30. That post doesn't help me though, I know how to root, I only want to know whether updating my firmware through kies with remove my root and remove data
Yes it will remove root. And I don't don't know if it will wipe your data, probably not. That's why you should always make nandroid backups before flashing so you could always go back should it go wrong.
Updating official firmware packages will not wipe your data. (but always backup important data before updating anyway),
But you will loose root.
Simply re-root in exactly the same way you did the first time ( or in a new way if you want to ), then re-flash the stock KF4 kernel to restore to stock KF4 status (except for having root).

I had rooted my S3 few days ago with this tool SAMSUNG GALAXY S3 TOOLKIT V1.0 so my phone has now root access a CWM.
Modem version I9300XXLEF
Number version IMM76D.I9300XXALEF
But notification said that there's new update available - 8,91MB installation brakes after restart cause lack of some signed files, is it possible to update my phone now but without erasing any data ?
I have found latest firmware here Samsung-Updates.com-GT-I9300_XEO_1_20120612172415_pax5uhw4id.zip XEO for Poland but don't want to loose any data from phone
Which tool should I use and what files should I use ?

If you want to go back to stock rom why don't you use the Toolkit again? It's pretty straight forward.
Just flash the latest Firmware via CWM if you want to update.

I'm still on stock ROM but rooted and with CWM, so there's no way just to apply modified update, or to unroot it with stock bootloader just to do an update and then root it again with CWM ?

Yeah, I have read it but it's full firmware/ROM if I understand it correctly, I got Titanium Backup and use it but just feel that all this is just an overkill, so many procedures just to update 8,91MB of data ?

apparently accoding to the main cf root page, YES you can. But you will need to re-root after you update.
I had rooted S3 and It couldn't update OTA. Yes, It cannot update OTA if it's got CF root.
I updated the firmware with kies and lost the root access.
No it can not, you can download the update but it will not get installed because you have a custom recovery. You can however upgrade with Kies. Best way is to flash the new rom ( from www.sammobile.com/firmware) with Mobile Odin Pro and keep root this way.

I cant get official OTA update for my Samsung galaxy s3 from Android 4.1.2 to 4.3. Whenever i click system update it shows " Your system is up to date" . I know the reason for getting this problem. Because i have rooted my phone. Now can anyone help me getting ota update without losing any data and root access.

Samsung galaxy s3 GT-19300 international version
Android 4.1.2
Stock rom
Cwm recovery
Baseband version :19300xxema5
Flash counter displays '1'.
This is because of flashing chainfire root to acquire root access
Triangle away not used.
Its cause your system is modified (facepalm) ie rooted.
Just flash the latest firmware whichever you want via odin or unroot fully if you want to get ota updates

Try to use kies, sometimes it doesn't mind heaving rooted stock rom...
Otherwise, you should use Odin as suggested

remember to use triangle away aswell
Unroot the phone im not sure if it works i haven't tried it but fully unrooting it from the supersu app then do the ota update and then root it back that's the only way if you don't want to go through the whole backup processes.
Its risky though just backup your apps with tib and move your important files off the sdcard and flash via odin it shouldn't take too long
