Depends if you're making a flashable zip or a theme Chooser apk.
If the latter, upload existing an existing theme chooser theme.apk
If the former, /system/app/SystemUI.apk and /system/frameworks/framework-res.apk
It says this on the file upload tab of uot

If you have only icons then you willneed to extract all the icons in map and if it is in png you will need quickpic to apply

so I was looking in at themes and saw this sexy as miui theme the extension was .mtz how do i import that on theme Chooser etc ?

find miui theme
replace everything with that stuff frm it
and it will work if you did good

but needs resizes

extract mtz
extract
framework
etc in it
then extravt the cm7theme.apk
then rename/paste in tp that theme
then compile and it works

Put mtz file in /sdacard/MIUI/theme will make MiLocker read theme No need to modify apk

After searching the thread for that ROM, it is not clear. From my reading, I want to say odex, but I suggest that you post in that thread. Drop is very good about answering questions.
If you have root explorer or es explorer you can check in /system/app and see if you have a .odex file for every .apk. If you do, then it's odexed. If not, then it's deodexed.

Not every file no. It gives you different scenarios.
Combine the "ics rom" scenario with the "touchwiz" scenario
