The Superuser App alone is not enough, you need to actually have rooted your device (which also installs a different su that then uses the settings the Superuser App sets).
Grab one of the many root kernels (CF-Root, mine or w/e else) and you'll be set.

[TIPS&TRICKS]Get rid of annoying root access warnings in MIUI 6 with SuperSU

OK, dunno about MIUI 5 but in the MIUI 6 Dev ROM, to grant root access to an app, you have to go through a lot of annoying warning dialogs (each with a 5 second waiting time). The thing is, one time is OK, but going through them all EVERY TIME is mighty annoying to some people, so there's an easy workaround.
Just install SuperSU by @Chainfire from Play Store (or get your favourite SU app; tested on SuperSU only), grant it root access once through above mentioned process. Then go to SuperSU app, update SU binaries, reboot. Give SuperSU autostart permission. Now SuperSU will automatically handle SU requests.
PS. There might be a noticeable delay before the Su prompt shows up when an app requests root access
(PRO TIP: Root permission and Autostart permissions are normally found in Security app>Permissions)

Is it possible to grant an app all of its permissions upfront (as in pre-Marshmallow)

The Marshmallow app permission system is starting to get obnoxious. From granting obvious permissions (camera needs to use camera) to "screen overlay detected" every time an app wants access to something I would have happily granted it access to on install, I have had enough of this.
Is there no way to simply grant the permissions on install like before? I assume it would require root, which I already have, surely there is a way to simply "grant all" when I install an app.

Checking for root privileges won't work.

I have trouble granting root privileges for Greenify. When I try to set up the app, after ticking the option "My device is rooted" there's no SuperSU pop-up for me to actually grant root permissions. I already cleared the cache and data of both Greenify and SuperSu app.
Exactly the same for me. See my message below (does not recognize root).
Got a solution! I set up the app without root and then changed the modus from "No Root + Boost (Xposed)" to "Root + Boost (Xposed)" in the apps settings. Then I got the SuperSU permission pop-up.

is there any way to auto grant run time permissions?
there are some apps on Play store which don't ask for any run time permissions and those permissions are auto granted after installing the app.
