I have searched the forums a good while and could not find anything pertaining to my question. My question is, can you copy the backup file for a custom ROM, flash a kernel of the stock rom with CWM, and paste the backup file so you can recover the custom rom, or does flashing stock via odin keep the backup file?

I'm not aware of any stock distribution available in CWM flashable zip files. These are provided by Samsung, and are in Odin flashable tar files.

You can not restore a backup with the stock kernel, you must have a custom kernel for this.

Flashing stock, or any firmware for that matter, will not touch the sd card where backup files are located, so you will still have the backup file after a flash.

How do I got about extracting the rom in a way that will contribute to that thread? Won't touch it until I can safely get the rom off and saved for the thread
EDIT: And to add to this, if I do extract the rom would it be wise to update the rom first via kies or just leave it as factory and supply it?

Flashing CWM via Odin will overwrite "boot.img" with the CWM kernel
But for the system it'll work, yeah
I have done the backup, who would be best to sent it to? Not sure how it would need to be prepared for contribution. Does the backup include kernal etc? If so how would I go about taking the kernal from it and flashing it on with miui?

I'd like to give MIUI a try, but, of course, I'd also like to switch back to my stock ROM if things go wrong or if I don't like MIUI.
How can I backup my entire phone (rooting, Recovery Mode capability and other on-power key-combination-activated features etc etc) and 100% failsafe restore it at any time?

Rooted stock = do a nandroid (CWM) backup which is essentially an 'image' of the phone at the time you make the backup. Try MIUI; don't like it ? Restore the nandroid you took of your rooted stock setup. Sorted (You will need to ensure you backup the contents of your external SD card separately if you have one).
Be careful you don't 'overthink' this, it's really very simple both ways (backup/restore).

Thanks for prompt response. I took a look at current Recovery Mode menu and it doesn't include a backup/restore option like in http://forum.xda-developers.com/wiki/ClockworkMod_Recovery. It shows only the above:

That's the stock Android recovery.

What you need to do is not install CWM separately. That will only persist until you reboot & is designed to allow you to flash whatever rom/kernel you want which will have it's own version of CWM baked into the kernel.
That backup program you're using; no idea as I've never used it.
What I recommend you do is find a custom kernel you like (actually, any custom kernel will do given you're going to flash Miui) which will have CWM. Flash that into your stock setup, then make a nandroid (CWM) backup of your stock setup so you can go back to it if you don't like Miui/whatever else you try (If you restored this & wanted to go back completely stock/unrooted/etc, all you'd need to do is flash a stock kernel). This is what you asked for in your OP. I warned you not to start overcomplicating things, and this is exactly what you're doing.
The kernel supplied with Miui should have CWM, so if you find you don't like it, you should be able to simply restore the backup you made of your stock setup in CWRecovery.
I also very strongly recommend you learn 'the basics' as you seem to be lacking in this knowledge. Flashing stuff/etc without knowing these things leads to busted phones. Read the tutorials/guides stickied near the top of the General section; there's a wealth of information in those.

I've install the RootBox ROM in my gt-i9100...but I can't come back to sock from recovery because the stock kernel dosen't work with RootBox's Kernel...
so I've to use odin to flash the stock firmware.......at the origin, my idea didn't comprised use odin because of download mode counter (so that why I did a backup!)...but now I don't have any other way...!

You can't restore your backup because of a different MD5 SUM which means that your backup has been corrupted.
Flashing a stock ROM or Kernel via ODIN will not increase your flash counter.
Flash NeatROM Lite, this is the best ROM ever, it like stock with additional things.

You can't flash a stock ROM from recovery by changing .tar.md5 to .zip .
You want to change ROM to Stock, use Mobile Odin to flash a Stock ROM or Flash NeatROM v4.8 Lite.

I'm still on stock I'd like to flash one of 4.4.2 ROMs. However, most of them have line in instructions that latest CWM is required. Since CF-Auto-Root does not contain it, I was wondering if anything can go wrong if I use that root method? Should I proceed with any other root method instead?

If your planning to flash a custom rom straight away you do not need to root (custom roms are already rooted) Flash cwm with odin and well you know the rest about what to do

ASAP as far the threads here stipulate. I did 2 backups of my EFS the moment i got my SGS3. I was however, only able to accomplish this by first flashing a custom recovery. Once the custom recovery was installed, (I was and still am using Philz Touch) the first thing I did was backup my EFS folder.

Yep like oreo27 said before flashing any custom roms backup your EFS preferably while you are still on your original rom that your phone came with and make a couple of backups and keep copies on computer.
You will also find that some roms have options to backup your EFS before flashing that particular rom you can never have too many backups ...

The ROM I installed (NeatROM S3) included the option to backup EFS during the Aroma install process, and it's ticked by default. I'm not sure if all ROMs are this good at reminding you
I have TWRP flashed to my device right now but want to switch back to stock recovery for a moment.
I used the app Flashify to flash TWRP onto my S5 and it works flawlessly. I forgot to backup the stock recovery image beforehand.
Can someone who is rooted that doesn't have a recovery flashed please go into the Flashify app and backup their stock recovery and upload it here? Or send me a recovery backup of any other form? Maybe even the recovery portion of the odin stock rom files that I can flash through odin. It'd be a helpful file to a lot of those on here that only need to flash stock recovery partition to return to stock.
Even anyone with the stock 1.5gb odin files, if you can extract the recovery.img file for me, please upload
I know I can flash the 1.5gb stock firmware through odin but I'm away from home with limited data right now

Not keeping backups is a bad habit as you are now finding.
You've made an odd request as well, but the attached should be what you want. I doubt that you'll run into any problems using this, but there are absolutely no guarantees. Write at your own risk.
Should you run into any unexpected difficulties, you should be able to revert by restoring your TWRP backup, another custom recovery or a full stock firmware image as required.
edit - the attachment below is a 900T TWRP 2.7.0.0 recovery image
It can be restored with TWRP. It is not a stock recovery image

I definitely made a full system backup in TWRP after flashing TWRP recovery, I just forgot to backup the stock recovery itself. Oops.
What format is this zip in? It doesn't seem to be backed up using Flashify app and cannot be restored using flashify. Is this for odin?

It is not a flashable type zip file. i don't use flashify, so you'll have to look to someone else to reply if you need it in only that format.

Hmm, I extracted the folder properly into my TWRP backup folder in the correct format. TWRP saw it and gave my the option to restore recovery, restore success. Recovery is TWRP still.
Hmm, strange.
It seems the files you gave me is a backup of TWRP 2.7.0.0 where I was previously running TWRP 2.7.1.0
Flash was a success but instead of factory stock recovery image that you uploaded, it's an image backup of TWRP 2.7.0.0

Err.. that sounds like my backup was mislabeled and was actually a TWRP recovery rather than a stock one. I'll look again and if I have an older and presumably stock recovery, I'll post it.
Or with any luck someone else can provide a stock image for you with more alacrity.

Okay, what I originally posted for you was self-labeled "baseline_900T". As it turns out that was a baseline from immediately after installing TWRP 2.7.0.0. Seems that at some point I deleted my stock backup, no doubt knowing that I could always write a full firmware image if I had need.
So I've extracted the stock 900T recovery for you from Chainfire's CF Autoroot thread. You'll need to write this with Odin. Or you could pad the end of the file, rename it and restore from TWRP. The difference being that TWRP writes out the entire partition while Odin eschews the EOF padding.
You may not prefer Odin but it gives you something to work with if you don't see anyone posting a Flashify file for you.

But now I'm a bit stumped where ODIN will not flash a regular .zip needing a .tar, .md5, smd instead and will not flash a .zip or the img file in the zip directly.
A cursory Google search would have told you that all you need to do is add the img file to a tar archive.

Thank you. I'm learning. That script to create a tar.md5 worked great. Flashed that file worked via odin, but now my recovery doesn't appear to be stock recovery. It is the Auto-root script recovery and nothing else. Going to try digging for a small package somewhere floating around with the stock recovery.img the best I can.
This is the Odin flashables for the PH1 update retrieved from Kies3. I find it different that the ROM is in four files, and I don't know how to combine them. You will actually need to select all four check boxes in Odin 3.11 or newer, and select the correct files based on their prefixes. Just a reminder: remember to backup everything so you don't lose anything!

Thank you for this, if I'm wanting to keep my custom recovery and be rooted would I just select the BL, CP, and CSC then flash the stock rooted in TWRP? And can I load all 3 in Odin at once or is there an order I should flash in? I remember when I flashed to OK2 I had to do a specific order and pull the battery in between, wasn't sure if that's still the case. Thanks in advance.
I honestly don't know about the custom recovery using the Odin flash. You could try it, but you'd have to reinstall your SU binaries. These files will not work in TWRP. As for loading the files in Odin, yes, you load all of them at the same time. I would recommend trying the prerooted ROM I posted first.

Thank you, the pre-rooted ROM is in 7zip, doesn't it have to be zipped? Should I just extract and zip?
**edit** Nevermind, I bit the bullet and flashed the Odin file then my custom recovery afterwards. All is working, thank you for the guide and files.
Problem extracting files from the PHI zip
I'm trying to extract the files to a folder, but getting "unknown compression method" error so files won't extract. Is this common? Anyone seen this before? Is there another way to extract the files so I can load them individually into Odin?
