Are you sure?
Did you validate this with general > sticky roll-up thread > "flashed 4.2? Can't find /sdcard data?"

Were you plugged into USB at the time? did it actually have write-access to your SD card? Try rebooting once. Could be one of the numerous glitches we are finding on MIUI....who knows.
No I was not plugged into the usb, I have also tried rebooting, I rebooted into the recovery and cleared both cache files. I also tried repair permissions.
No luck, I am pretty sure this started when I got stuck in a boot loop between builds then I had to odin back to stock and wipe data.
Afterwards I restored from my miui backup then this occurred.
I guess the only thing to try is to wipe all 3 and reinstall without restoring.

I was able to move them to the sd card after uninstalling and reinstalling each individual app.

I just flashed the mod to remove the Verizon WiFi Toggle on my GS4 and then I added the wifi toggle and now I realized that for some reason I have several GBs missing from my available storage, anyone know why?
I dont think that its the 6 GB used by the system because that is listed under miscellaneous.
I am running stock rooted TouchWhiz with clockworkmod.
Miscellaneous should also include any CWM backups that you've created. So that might be eating some of your space.

That's what I thought too but the second largest file in Miscellaneous is .skimble and it's only 57 MB
(System Memory is first) I think that that is the 6 GB OS File right?

Might be helpful.

Why so many levels of files

When I looked for my Nandroid Backup using Root Explorer I found I had to tap the "0" file over and over before I finally found it. At each level there are all the other files under "Storage". Why would I have so many different levels in the "Storage" directory?
Is it because of all the times I've flashed roms or something? Is it necessary? Is this an Android 4.4.2 thing? It doesn't seem right to me.
I've attached a screeny. Notice how many 0's in the path to this file

Are you wiping the internal storage when you flash roms? This was necessary when moving from 4.1 to 4.3 roms and since that time instructions for flashing suggest wiping everything but the external SD.
There have been a couple times when Recovery has corrupted my SD Card. I've been reluctant to wipe internal storage because if I wiped it and wound up with a bad SD I'd be screwed. Can I remove the card, wipe internal, replace the card and flash a rom from external storage after?
Besides why don't they warn us about the multiple layers of files if we don't wipe internal. Why doesn't the CWM Recovery wipe that stuff on it's own then replace it.

Ok I wiped internal storage and solved the problem. It's still weird though. I never had this happen til I got Kitkat. I like KK though and don't plan to go back to JB. It's all good now. Thanks.

I think menu is not displayed or by a compiling error or a problem with hardware buttons... I will try to fix.
I cannot know if sd ext work for the reason of menu.
Hopefully you can successfully completed this CWM! Keep up the good work mate!

The sd card problem is in the kernel i think. The mmcblk1 is not mounted by the kernel, so probably also CWM have the same problem like Cyanogen and TWRP recovery. I'm trying to understand how mmcblk partitions are mounted by the kernel and solve the problem.
