I want to create a simple rom. What are the applications that will not affect operation of the system? applications can be deleted.

Hi, so I have organized all my apps in touchwiz ('system', 'games', etc).
However between wipes titatium backup only preserves the apps and their data, not the folder structure they were organized in.
Anone knows how to do that?
I think its the 2nd option of Titaniumbackup in the Batch section "Restore all Systems Data".
Thinking about installing a custom rom which would require a full wipe.
Can anyone confirm whether this works?
Android reminds me of a computer in that, in time, it fills up with redundant, pointless files that were not deleted by uninstalled apps etc.
If I wanted to clean up the whol system without wiping the phone and start again, how do I know what I can scrap?

Only you can decide what is crap and can be deleted from your phone.
Or install a virus and let it decide what to do with your phone ;-)
Only for some special data, there are apps which can lead you to delete no-longer used data.
For example Titanium Backup can identify app data of un-installed apps.
Sorry, but you will have to take some time, look through all your apps and data on your sd card, decide what to un-install and/or delete.
Just to be on the "safe" side, make a backup of your system before.

remove any custom apps that you do not use or need any more.
then clean cache and daavik cache.
Also, if you have leftover folders and such from old installs that weren't removed, you can use Root Explorer and delete them manually.
Be careful not to remove files still in use, though!

Quick question - on my current HOX I've saved all my apps plus user settings. I copied the Titanium Backup folder contents to my PC. Can I simply copy from my PC to my new HOX+ and then run Titanium restore? I assume I can't copy over user system settings but would like to keep all my app settings.
One more question - do I need to run AT&T setup to enable my phone?

That's exactly what I did (HOX->PC->HOX+ Titanium Restore). However, I didn't restore the data. The major item that has user data is email, and I've never found that restores properly. So I just re-synched everything. I guess if you have game saves, then just restore the games with user data. I would be careful with any system type apps, in restoring the data, since you are also over-writing or duplicating the system app itself.
Your phone should run fine without running the AT&T setup (what exactly is that anyway? I don't seem to remember having that pop up on my phone...). And yes, as others have said, you should be pretty safe restoring apps and data except for system apps. If you really want to, I suppose you can try restoring just the data for system apps, and if you start to have problems you can Clear Data for the problematic apps.
Every Android device come with pre-installed system apps such as Youtube, Email, etc. How these apps are updated? For the user installed apps, updating will simply replace the old version, but the system apps are in different story. Will there are two copies for the system apps? One for the old version and the other for the new version?
If I uninstall some of the system apps (in a rooted device with the help of some app) that I do not needed, will the space occupied by the system apps allocated back to me for personal use?

When you update a system app then update app stored in data partition. System app in factory version remain same in system partition.
If you uninstall system app then it will free up your system partition. But you can not use for store other data to system partition like internal storage.
You can convert user app to system app.

Yes. There are two copies of app. One in system partition that stock version and another in data partition updated app.
