I just got my M4 back from repairs, and it doesn't seem to know which way is up. If I turn on screen auto-rotate, it turns the screen to landscape when I'm holding the phone upwards (portrait). Is there any way to manually calibrate the phone's sensors so this doesn't happen?

I have a couple of issues with the my proximity sensor:
1) When I put my Ray to sleep mode, sometimes the screen doesn't turn back on, it stays black until I give it 5-10 seconds before it can be turned back on with the Power/Home button
2) This issue is related to Jelly Dream rom only, most of the times, it feels as though the proximity sensor is always ON because when I hover my finger over the proximity sensor, the screen dims and as soon as I move my finger away from the sensor, the screen goes back to normal brightness level
Help will be appreciated

Can't help you about first question, but about the second one - if the light dims when you move your finger close the place where the sensors are this is completely normal (light and proximity sensor are close to one another so you're probably blocking the light sensor and thus causing the phone the turn the brightness down).
My gf broke her GSIII's screen but the touch and the lcd are OK, the problem is when she receives or make a call, the proximity doesnt work anymore because of the crack on the screen and everytime that the phone app starts the screen goes black and she cant use her phone until the other person hang up. Is there a way to deactivate the proximity sensor since it is useless now?
When I lay on my back and use phone, the phone face up with the earth, auto rotate is off, after some seconds, the phone will automatic turn off screen, but it doesnot happend when auto rotate is on. Does anyone met it?
The phone will turn off screen if it faces up on a surface, but because of some reason, the phone understood wrong when auto rotate is off, while the phone faces up with the earth, above the surface, it still turns off screen.

My second screen doesn't turn off when my phone is put in a pocket, or when turned upside down. I checked proximity sensor and it's working fine.
What can I do apart from wiping everything?

I have the same problem. It's like swiping to other sides and activating the flashlight, turning on Wi-Fi, changing sound profiles and most annoyingly, pausing music and changing music. Is this a hardware problem? And I had a similar issue with my G3. Maybe we need to calibrate our proximity sensor.

The fingerprint animation while screen is locked appears every time except when the phone is vertically upside down or when the phones screen is fully covered from top to the level of power button(I guess some proximity sensor is used to make this happen).
But exactly where is this sensor??
I am not able to find an app which connects with the proximity sensor of our phone. Any app?
