So on my PC (Win 10 Pro) with installed SDK and drivers I'm missing only 2 folders that I can see on my phone but can't on my PC – "Android" and "system".
Already tried clearing cache and data from Media Storage and External Storage, rebooting etc. When I try to create "Android" folder on my PC it doesn't change name from "New Folder".
Everything on SD card shows up as it suppsed to, even "Android" folder.
@Oxmaster Sometimes over MTP protocol, some folders are not displayed properly, it's not your device's fault.

Since my recent upgrade to 3.16 (4.1 Jelly Bean), I've run into another problem...I can't copy most files from the sd card whe using Ubuntu 12.04 LTS. Prior to the upgrade (under Android 4.0.1 ICS), when I plugged the phone into the Ubuntu PC, a screen would pop up on the phone asking if I wanted "Disk Drive" or "Charging Only". I would pick "Disk Drive", and I was able to copy to/from the sd card.
Now, when I plug the phone in to the Ubuntu PC, Ubuntu identifies the phone as a digital audio player. I can look at the contents of all folders, but it appears that the only files I can open and copy are in the DCIM folder (camera). If I try to copy or open files in other folders, like my backups or Music folder, I get "Error getting file -6 not supported".
If I try to change the USB sharing mode on the phone from "HTC Sync Manager" to "Disk Drive" the phone folders disappear in Ubuntu and nothing happens. I've looked around for some settings regarding USB mode, but they seem to be gone.
Everyting works fine in this regard from a Windows PC, but I use Ubuntu as my primary home computer.
Are there any workarounds for this issue? I am rooted.

I found a great link to solve this problem in Ubuntu 12.04. I installed the package discussed in the link below, and sd card access works great! Apparently better MTP support is coming in Ubuntu 13.

Just to re-iterate a point in the post, be sure to unmount the phone after plugging it in and before mounting it with go-mtpfs.
Hi. I have Android 4.1.2, which is stock on my Virgin Mobile ZTE N9810 phone that is 4gLTE. It is also called Sprint Vital on Sprint. On the Android 4.1.2--when I hook it up to the PC via USB; it does not show folders like the app ES Explorer does on the phone. My problem is that older versions of Androids showed all files and folders on my Windows 7 H.E. PC. This version does not. I need to access the download folder on the sd card but can't. On the PC in Windows Explorer, it does not show all folders on SD card, including the folder "Download." I have a video on there that i need to transfer to my PC, but because it's not showing that folder, I cannot transfer the file. I can work around that, but don't want to. I want access to the Download folder. Tried searching in Windows Explorer too and it comes up empty. Don't understand why this is so different than older Android versions. Also tried to get to it from the Phone folder verse SD Card folder. Still no luck and cannot find mnt folder either with Android 4.1.2. Even tried changing the USB connection option, like "Install Driver", "Connect to PC Software," and "Media Device (MTP)"-default option.
Note: If I go to Phone/Download, images and pdf files are there-even though they are on sd card-, but this folder with a video is not. Also, I have Show hidden files and folders checked in windows explorer.
So in summary, I need to access the SD Card download folder on my PC from my phone through USB, but it is missing and folders do not show the same in Windows Explorer as they do in ES Explorer on the phone. It is almost like the phone chooses what to displayon my pc.

I've just bought a Nexus 4, with rom stock 4.4.2, unlocked & rooted.
I have a strange issue with storage, I have files that I can see on android storage (with ES File explorer or root explorer), and I can't see those files on Windows.
Here it is exactly what I've done under Windows 7 :
- Plug my phone with MTP or PTP
- Storage detected
- Copy a lot of files on the storage, we call those files "FILES1" (no images files).
- My files (FILES1) are on the USB storage under Windows.
- Copy all my photos, and process.android.media" crash, it seems to be a kitkat known bug.
- Tried to find a workaround on forum and I've clean data/cache of application "media storage".
- Not working at all and new bug appears ! Now on two different computer (Windows7), I can see the android storage but it's empty !
- On my phone it's not empty, with explorer, the files (FILES1) on the storage are present.
- Copy all my photos with Airdroid on the phone, we call those files "FILES2"
- Now on my Windows, I can see FILES2 (files copied after the empty bug) but no FILES1
- Via android explorer I can see that all the files are here and are working as intended !
I hope you understand my problem, this issue is really hard to explain.
Any ideas to see my FILES1 on Windows please ?
Any application to clean cache ?
Any idea of what's happening ?

I don't fully understand the issue. Which files aren't showing, exactly? Have you tried rebooting the phone?
The issue is so strange it's hard to explain.
In fact, for resume, when I'm plugging Nexus 4 on Windows 7 USB, I can't see all the files on my storage :
On Windows, I can see the copied files after clearing data/cache of storage media android application
On Windows, I can't see the copied files before clearing data/cache of storage media android application
On Android (with file explorer), I can see ALL the files.
I've cleared data/cache of storage media android application because of the process.android.media hanging when copying images files.
Instead of repairing, it create a big visibility bug on my storage =(
Even with reboot, this files visibility bug persist.

Since I lost the CID of my RAZR XT910, I'v been using Boot Menu Manager. There's one annoying problem has been always bugging me.
The contents of both internal and external storage are not being correctly shown on computer (Windows 7), no matter the device is connected as MTP or mass storage.
For example, I create a folder with file manager on the device and then connect phone to computer, this folder may not be displayed. It seems that the contents are cached on the computer and never get refreshed. This happens most of the time.
Everytime I transfer files I have to use a card reader, and this is very inconvenient.
Does anyone know if this is caused by Boot Menu Manager or there's something wrong with my computer system?

Unfortunately i deleted EVERYTHING in my p8 max.. there are NO DATA and NO SYSTEM files.
There's only the mate s recovery that works.
I tried to flash a zip with the stock firmware inside but the recovery showed me "unable to mount '\system' " and "Zip file is corrupt!" in red.
In addiction, my pc can't even recognize my p8 max, but it shows a connected device called "CRR - L09" that is my phone.
It is shown as an MTP device because I DIDN'T ENABLE THE USB DEBUGGING on my phone.
Is has a folder "internal storage" in which i put my zip with the stock firmware to flash(i said it didn't work) and other 2 sub-folders that are "TWRP" and "obb". Just these two.
My HiSuite(the huawei tool) can't recognize of course my device
