I know it's early days and the phone isn't even out yet, but on the SGSII you could root the phone without flashing the insecure kernel, thus avoiding the Triangle or a counter increase on the custom rom count.
The method for achieving this was posted on the thread below.

I think he's fine. He's in the Netherlands, according to his profile, so T-Mobile Europe, not T-Mobile USA... so he SHOULD have an I9100(and does, going by the screen shot of his "About Phone" screen in post #1), not an SGH-T989.

You could have flashed a custom ROM withOUT rooting. Indeed, there are several custom ROMs that come already rooted.
EDIT: Sorry, ignore the above sentence. I'm mistaken. You need root. My bad.
Sorry, but in my opinion, you went backwards on this. You rooted for the sake of rooting, then wondered "what can I do now that I have root?", instead of rooting because you needed to do something that required root. But I digress, and I'll get off my soapbox now.
That said, several apps that require root that I like are DroidWall (control what apps can access the internet via 3g and/or wifi), SixAxis Controller (use a ps3 controller on your phone - great for emulators), AdAway (ad blocker), Chainfire 3D (for Tegra only compatible games), Root Explorer (essential for tweaking files in system folders), Startup manager (control what apps are allowed to start when the phone boots), Titanium Backup (backup/restore applications and their data, freeze apps), and SetCPU (undervolt/overclock/change governors/etc).
First of all i rooted for the apps that need rooting like titanium and some other apps.
Second, indeed for flashing because i always thought it was essential. (saw your edit)
Third, i read some things about security issues (dataleaks fe.)and thought i had to root to solve them.
Maybe i'm totally wrong but as i said before there is so much info that its hard to pick the right things out of the topics.

Flashing roms two methods ODIN or CWM and now MOBILE ODIN .
If you want to flash a custom rom you read that roms install instructions no more and no less .
Most but not all custom roms are flashed via CWM
CWM requires root and CWM install .

It's not possible. Many skillful developers are working hard to crack it, but Samsung's protection is just too hard to crack, it seems. If you somehow still find people, saying that it's possible, don't believe them, they are trying to trick you. All the existing "working" methods are just going to break your phone.
Ok, now on a serious note, it's possible, but I really wouldn't advise you to do that, regarding your... erm... "mental capabilities" in challenging situations.

Thanks, unfortunately this method will increase the flash counter, is there a way to avoid that ?, meaning just tweaking the existing ROM configuration without flashing anything on it, I think I've read that's possible with the Galaxy Nexus and Note International
... Next time try posting a quesion like this in general witha q on it. Once we have the q and a section it will be easier. Anyway, right now its impossible except for the one root that stars with system, but that root does not last forever.

To OP: There is a stock rooted ROM available, http://forum.xda-developers.com/showthread.php?t=1679658, other way would be via unlocked bootloader and custom kernel(either flashing root .zip file if kernel doesn't give autoroot automatically).

Hey guys, I know theres alot of threads, and I could just use search function to achieve my results, but the point is that I would like to know a 100% safe method to root/unroot my phone and prevent yellow triangle/flash count..Any way to achieve that? If it comes with CWM would be great...But I don't want yellow triangles and such stuff..
Also, is it more worthing flashing only root or flash a Kernel for the spain rom? Which benefits will that bring me? Do i loose settings/apps applying a new kernel? Also, I will gain yellow trinagle because of this?

YET AGAIN you're creating duplicate topics/not searching?!?!
Firstly there is 100% no such things a "100% safe".
Second I honestly cant believe you're asking such questions as "how do I root" and "how to remove triangle". These questions are totally ridiculous and will take you seconds to find the answers if you just looked.
To root your device flash a custom kernel in download mode(which one depends on rom you want to use)or use exynos exploit.
To remove triangle use Triangle Away app or downgrade bootloader to GB and use a USB jig.
To achieve the above all the info you need is easily available on forum.
