In my case, when I updated from ICS, JB was rooted too (I think). I don't know exactly because when I updated and made nandroid backup, I flashed the Deodexed JellyBean that ckpv5 uploaded. Did you try to install superuser/supersu like in ICS?

I meant, that I didn't flash superuser zip directly via recovery, but opened a preinstalled SuperSu in prerooted ROM, it asked me to update su binary and gave me the option to flash via TWRP / CWM, so I used that.

Do you mean the root file system? If so, you need something like Root Browser and then give it su access.
If you mean the root user, you can access it at the command line using terminal and typing the usual Linux commands.

OK, I will make some order at a mess
I'm using now RUU 3.24.401.3 test-keys HTC Evo 3D GSM X515m and its work perfect
I'm with s off, my hboot is 1.49.0007, my cid is HTC__001 and I'm using the radio that you have to use for ics.
With this rom everything works great!
When I flashed virtuous eclipse rom with sense 4 or any other custom ics rom I can't acsses nothing that need root promotion like update the binary of supersu app or instal the update files of adaway app or even make nandroid backup with 4ext app through the phone, only from the bootloader and then go to recovery.
By the way, I've downloaded my rom to leedroid rom v5.4 and its work perfect too.
When I tried to flash the virtuous rom through this I got the same problems, should I flash the boot.img of virtuos rom with fastboot after I flashed the rom?!

if you mean that, done it, its not working...
I've tried it with supersu app, where I can get superuser zip file that's fit to ics?
I had issue on a kindle fire rom with this same issue. What I had to do was install supersu with super user still installed. Start supersu and let it install it's binaries. Then go back into superuser app and turn off using it in it's settings. Left it installed though b/c after supersu update, I had to do the same thing again after re-installing superuser, re-enabling it and re-installing its binaries again. That worked for me on that rom for a while, ended up just sticking with the superuser app like what came with the rom.

Trying to flash the update ZIP from CWM didn't work either. Re-installing the stock RUU (after relocking the phone) seems to have worked on the other hand; the update took a while to install but is now churning along nicely. Of course, this means losing all of your data; I'm using "Ultimate Backup Tool" (see http://forum.xda-developers.com/showthread.php?t=1844032) to mitigate some of the losses. It's not perfect, but it does help.
Well I m from India and I received the same update,
then I relocked my boatloader and unlocked it again then i flashed the stock recovery and the update was installed successfully ....

You could make a nandroid backup, flash RUU, install OTA update, (unlock bootloader again?), flash CWM and restore /data.
Just extract the ROM.zip from the RUUs available maybe that'l work? Or is there an hboot update?

OTA Update 1.17.401.3

A new update is out. Seems to bring System optimizations. Discuss your experiences :fingers-crossed:
EDIT: Forgot to mention that i'm using the international HOX+
--> Volume-bug while calling is fixed
--> Games still lag as they did before
-->Wifi/3G bug not fixed (if using wifi, sometimes the hox doesnt sync, so you get emails, whatsapp msgs etc. later)

Well the hox doesnt hv sd since its all internal space. If flashing custom roms, their zips are usually being put on the root of sd to be able to flash from cwm. I took a look anyway but couldnt find anything related to the update.

you need to choose the update file with "install .zip from sd card"
the path to it should be in the bottom, if i remember it well it is in downloads not in the root of the sdcard ( it is not named update.zip )
hope this clears stuff up
I did that and it says installed but when my phone turns on it says again that I have update. I dont know what to do.

hmm, after it did the update CWM ask if i want to re-apply root and it stayed rooted.
I would think the procedure for rooting would be the same as this OTA was only a minor version change, hopefully leading up to the 4.2 update

Update HTC Desire X to 4.1.1

Hey Guys,
So today I got a message saying I can update to Android 4.1.1. So I downloaded it, and it started installing fine until my phone restarted and it booted into clockworkmod recovery and then nothing happened. How can I fix this??
I read somewhere that you need to stock recovery to be able to update, if so how can I go back to the stock recovery?
Thanks
