I Tried helium and it works flawlessly but it doesn't allow you to backup certain apps
any other options?
Assuming you're unlocked and have a TWRP recovery image, 'fastboot boot TWRP-recovery.img' and mount your sdcard and backup to it.
This might work.

Without know what apps, it's hard to say. Are they apps that you can't download from anywhere? You could try locating the apk in your file manager and make a copy of it on your sdcard...

I was reading up info on if its possible to backup your data before rooting, since I know rooting will erase it, and I ran into this:

I had no idea you could temp-root, and to be honest, at the moment, I just want to have root to perform a backup and remove some stock apps, not install a custom ROM or anything, but I have a few questions about this.
1. Whats with the section on clearing the temp root? Does it leave files on there even after the root is gone?
2. This temp root seems to be similar in theory to a theatered iphone jailbreak, but once I reboot my phone, does the root just go away and everything is back to normal, or do I have to use the SDK to boot my phone at all from then on? I am asking because of the clear temp root section.
3. Would a temp root cause any problems with future updates, or is there no way to know that?
4. Could I install an app that requires root access to work while temp rooted? I want to install Airblocker, but it needs root access. Do you only need root to install it, or would it stop working once I reboot and the root is gone?
5. The main reason I want to do this is to remove most of the stock apps Sprint installed that you cannot normally uninstall, will they just appear as uninstallable once rooted or do I have to use an app to remove them? And if so, what?
6. Do does this Titanium Backup basically create a copy of your entire current ROM so you can re-flash it and get your phone to exactly the state it was in when the backup was made, or does it only backup files and settings so you still need a working ROM and mostly the same apps installed in order to do a recovery? If one does flash a custom ROM, how can they recover their apps and all their settings (.... and videogame progress) to a different ROM?

1. All this does is return the original stock rom back to normal, just like it was freshly updated and turned on.
2. This being temp root, yes you will always have need of a computer after every reboot.
3. All rooting does is give access to folders previously locked. That being said, having access should not mess up an update, just do not CHANGE anything in those now accessible folders.
4. Most apps check for root access as soon as it runs, so yes, when rebooting you will have problems with root access.
5. You will have to use another app, titanium backup should do it, so should ROM toolbox.
6. Titanium takes the backup of the APK file and the data for that file. So, when reinstalling, it installs the apk first, then restores the data exactly as it was when it was backed up. It only backs ups apps, not the entire rom. You will need a recovery image to do this.
I recommend fully rooting your phone and switching to a re-analyzed stock rom, like mean rom or something, thats what I run. It has most of the stock apps removed and is fast as ****. When you make your backups before you root, just keep them there and restore them once you have a different rom.

I'm having problem with my Atrix to boot and before attempting a more drastic solution I would like to make a backup of my app and data.
I'm normally accessing via ADB, I can see the files on Android Commander.
Is there any way to backup the same way as it does for Titanium Backup then restore the data?
I use a stock ROM, version 2.3.6, and my bootloader is locked ('ll only unlock when finished warranty)

once you have twrp flashed or side loaded, click the backup button. Then backup what you need. I believe the system partition is all that needs to be restored to get OTAs, but I'd backup the boot img anyways (especially if you are going to flash custom kernel).
The easiest way to get the backup off your watch is via ADB. But i believe you can use an app from playstore to copy from watch to your phone if you dont have ADB setup on a computer. Backups are saved to /sdcard/TWRP

As far as i know all "backup apps" cover only user apps and maybe system app settings, but i havent found any which includes all system apps itself too! Is there something which covers that too? Or asked with different words, is there a app (with root privilege) which can back up entire system partition?

The first app saved everything from a stock rom so I could get all the files I needed to port a new rom, and all my data and apps so I know that works fine.
How to recover data from "adb backup --twrp" archive? Been through hell and back
I have two backups I made using "adb backup --twrp" while my OnePlus one phone was in TWRP recovery 3.2.1-0 running LineageOS with a recent build (don't know exactly which one, but it was from Feb/March 2018). Each of the backups are about 6.0GB so they appear to be complete backups. I am trying to recover one app and its data (Signal/Textsecure) but the rest would be nice too. The backup files have .ab extensions. I am fairly android savvy and have been working on this for days, your help is VERY MUCH APPRECIATED! I have access to Windows and Linux.
I have tried the following:
-"adb restore filename.ab" while in TWRP recovery. It appears to restore (progress bar goes, it reports success, etc), but no apps are restored. I have tried this both with totally wiped partitions/system/data and with a fresh install of LineageOS. As far as I can tell, nothing happens. When doing a restore after a full wipe and trying to restart, TWRP warns that no OS is installed.
-Restoring using the restore menu in TWRP. Immediately upon clicking on the backup, the phone restarts and TWRP opens again. Not sure what's going on there.
-Opening the backups in Titanium Backup, Nandroid manager, and a few other apps. None of them worked. Titanium backup crashes instantly in recover from ADB, doesn't recognize the backups in nandroid recovery mode.
-Opening the .ab files in an archive manager, all of which report it isn't a valid tar archive. One time I was able to get a list of directories, and things looked pretty right, so I know at least some of the data should be there. Running variants of this command with different skip values, none of which produces a valid tar file dd if=file.ab bs=512 skip=1 of=test.tar
Questions:
- Is there a way to extract data from these backups in Linux or Windows outside of Android? From what I read, TWRP adds some stuff in the headers which makes them invalid tar files, and that doing "adb backup --twrp" is different from a regular TWRP backup.
- Why is TWRP crashing? Is there a log I can look at for this and how? Maybe i can find a way to diagnose it that way.
- Where does Signal store message data? I have a flat-file backup that may have this information depending on where it's stored.
- Can I somehow convert these backups to a different format that might be better-tolerated by TWRP or other apps?
- Any good utilities for reading a corrupted tar file? I think all this utility would need to do is skip through the junk at the start.
