Just open the zip and you will find a "boot.img" file. Save it and flash it

Download the latest version of the rom again and unzip it. Then you should have the boot.img. If not download any other kernel for jelly bean for your device and flash it
Afterwards flash the rom again

This was discussed many times and it doesn't work because we have no separate recovery partition on our phones, kernel and recovery is one partition so it's impossible

Hi,
I m trying to flash Cynogen Mod 12 on my Xperia L phone, using FlashTool.
However, unlike .ftf file, FlashTool is not recognising the zip. I even tried to extract the zip in a folder containing boot.img, still the FlashTool is not recognizing anything there.
Please help.

I'd suggest you flash it from the recovery. It's a more successful and preferred option.

To update emmc /recovery, use SD based recovery to flash a flashable recovery zip that contains the new emmc recovery version -- see http://forum.xda-developers.com/showpost.php?p=49024436&postcount=105 and http://forum.xda-developers.com/showpost.php?p=49111924&postcount=8.
There is no zip for 2.6.3.1, but I found an app that flashes the recovery for me; this issue is solved.

It's now a moot point as your issue is solved, but you could make a flashable zip for any recovery .img using info at the link I referenced above (http://forum.xda-developers.com/showpost.php?p=49111924&postcount=8).

You could install from MobileUncle Tool:
Extract from zip file: recovery.img
Put the img file on your media storage NOT ON YOUR SD CARD!
Open MobileUncle Tool
Go to Recovery Update;
You will find there recovery image
Patch.
Second way is:
If you have allready CWM installed
Copy zip file on your phone
Restart to recovery
Patch zip file.
Hope this will help you.

There is no boot.img file there. Recovery.img is the file you must extract and patch.

extract that zip file. you'll find a folder name dload
send this 'dload' folder to your sdcard's root directory
put the sdcard in your phone
now power on your device by pressing Vol+, Vol- and Power button at the same time.
it will start installing the official rom
N.B: It will only work with Stock Recovery.
If you don have stock recovery then
Download Huawei Update Extractor
Extract the Recovery from downloaded UPDATE.APP in dload folder
flash the Stock recovery using fastboot
[Put the stock recovery file in Fastboot/ADB folder]
